Introduction On November 14th through 19th of 2019 and July 16th through 21st of 2020, Schneider Engineering Consulting (SEC) conducted a Coral and Benthic Habitat Survey at Fort Jefferson, Florida (Please refer to figure 1 - Project Location). The coral survey identified stony corals and octocorals growing on the counterscarp, mapped the resources within the moat, inspected four (4) footings of the pedestrian bridge and ground truthed an aerial interpretation of seagrass coverage immediately surrounding the counterscarp. The survey was conducted by the following marine scientists: Benjamin Brice (SEC), Leigh Ann Cannon (Jacobs), and Joshua Kohlbecker (Cooper K Environmental). During the survey, a total of ± 1,700 linear feet of counterscarp was inspected.
Water depth ranged from 3 feet to 10 feet. While visibility ranged from 3 feet to 20 plus feet horizontally.

Survey Methodology
Counterscarp Survey
The survey starting point was located at the southern interface of the counterscarp and Garden key Station 0+00 (established and located via a Trimble GEO XH 6000 GPS unit). A 100-foot fiberglass measuring tape was then used to establish the transect. Throughout the length of the survey, GPS points were collected on 100-foot intervals. The transect tape was then used to establish horizontal locations for the species observed. The vertical depth of the species was obtained by measuring the distance from the center of the species to surface of the water. This data was then correlated with tidal level for the date and time of measurement. A buffer of 3 feet was used for species identification beyond the main portion of the counterscarp. As a result of previous storm damage, there are 2 breaches in the counterscap. At the location of the breaches the buffer was increased to 10 feet beyond the counterscarp and the corresponding interior portion of the moat was surveyed for resources. . The inspections were conducted by divers utilizing a surface-supplied air system; a surface tender collected and organized data as relayed from the divers.
The diameter of coral colonies were measured in centimeters (cm) using a metric ruler. For colonies greater than 10 cm in diameter, the length, width, and height were recorded along with the horizontal and vertical locations. Representative photographs were also collected. Divers logged the location, depth, size, and species identification onto data sheets.
Moat Survey
Within the moat surrounding the fort, diver transects were utilized to identify limits of Submerged Aquatic Vegetation (SAV). Present species and estimates of coverages were recorded during the surveys and at areas of significate changes in SAV coverage. The limits of the observed seagrasses were recorded via the Trimble GEO XH 6000 unit, with representative photos collected throughout the survey area. A series of seagrasswath.org photographs that reflected percent coverage were used as a standard for seagrass percent coverage estimations.
Moat Pedestrian Bridge Survey
Starting with the southernmost footing of the bridge, all four sides of each footing were examined from the Mean High Water Line (MHWL) to the sediment surface for the presence of any hard or soft corals. In addition to the footings, the counterscarp was surveyed from the vicinity of the pedestrian bridge connection to the uplands. The location of any hard or soft corals observed was recorded based on the footing number and compass direction for the face of the footing. All specimens located were photographed and the length, width, and height were recorded.

Seagrass Desktop Mapping and Ground Truthing
Waterward of the counterscarp, a desktop aerial interpretation of seagrass coverage was conducted on the most recent georectified aerial availbe. The aerial was obtained from NOAA Office for Costal Management, dated 2017. The image was analyzed via the image classification tool in ArcGIS 10.3 which allows the user to assign coverage or land type classes to known signatures.
The software can then be used to create a coverage map. The results of this interpretation were ground truthed by divers via a series of randomly chosen transects. A series of 37 transects were established in ArcGIS on 50-foot intervals along the counterscarp, starting at the southwestern corner. Each transect was assigned a number, 1 through 37, starting at the southwest corner of the counterscarp. A random number generator, restricted to 1 – 37, was then used to identify 7 transect numbers. The 7 transects equate to 18 percent of the total transects. Transects lengths were correlated to the limits of a Bathymetric survey conducted at this site by ATKINS North America, Inc. and a standardized length of 250 feet was used for the purpose of ground truthing. Along each of the 7 selected transects, the endpoints were established utilizing a Trimble GEO XH 6000 unit with a 300’ foot tape stretched between the established points. A team of divers then swam the length of each transect and recorded where the SAV started and stopped along the total length of transect. Species composition and estimated density were also recorded. Results of the ground truthing were then used to validate and update the desktop interpretation of the SAV limits within the area surrounding the fort.
Please see figure 2 for the locations of the different survey components.

Counterscarp Survey
The counterscarp survey was initiated on the southwest side of the fort where the counterscarp intersects the beach at Garden Key. A total of 4,151 individual colonies were identified during the survey. Within the total of 4,151 colonies, 2,407 hard coral colonies and 1,744 soft coral colonies were identified. These colonies included 16 hard coral species and 16 soft coral species. Species identified and the quantity of each species is presented in Table 1.

* Stony Coral (St), Soft Coral (So)
Coral density was observed to increase towards the center point of the counterscarp wall (station 09+00), with the peak density occurring from transects 9+00 through 13+00 (figure 3). This coincided with the presence of the sheet pile wall that was observed to begin around station 9+00 and terminated at station 16+72 The sheet pile wall was installed 3 feet to 4 feet off the existing counterscarp brick-and-mortar wall, and the space between the two structures has been filled thereby creating a flat shelf between the counterscarp and the sheet pile wall. The sheet pile wall and associated fill area extended to within 1 foot to 3 feet of the surface of the water, depending on the tidal cycle. Locations of the corals observed on the shelf were recorded but no measurements were recorded given the limited water depth and wave action during the survey.

Figure 3 - Counterscarp Survey- Coral Density
The most numerous species observed along the wall was Pseudodiploria clivosa with 2,029 colonies counted. As with the general trend of coral density observed, Pseudodiploria clivosa peak density occurred between stations 9+00 to 14+99 (figure 4).

Figure 4 – Counterscarp Survey - Pseudodiploria clivosa Density
Because of the extreme density of the Pseudodiploria clivosa on transects 9+00 through the end of transect 14+00, only the number of colonies observed was recorded. Pseudodiploria clivosa was estimated to have upwards of 80% coverage of the sheet pile wall on these transects with a peak density of 428 colonies within a 100 foot transect. Due to inclement weather and limited

The moat surrounding the Fort was found to be divided by two sand deposits on the northeastern and southwestern portions of the Fort. The northeastern deposit eliminates any tidal exchange at this location. The southwestern deposit allows partial tidal exchange, but it is severely limited (estimated 80% to 90% blockage). See figure 7 for sand deposit locations.
On November 17, 2019, a survey of area 1 (see figure 7 below) was conducted by two divers; GPS mapping was completed by Joshua Kohlbecker with the limits of SAV being identified by Benjamin Brice. GPS data was collected at the point where SAV were first observed and where coverage ceased. Notes on species composition and density were recorded along with representative photos. See Appendix C for representative photos within the moat.

Moat Survey Area 1
Four distinct polygons of seagrass were identified within Moat Survey Area 1 (see figure 8). In Polygon 1, seagrass coverage – consisting of Halodule wrightii and Thalassia testudinum - was observed within 2 feet to 3 feet of the sand deposit. Densities varied from an estimated 80% to 90% to less than 10% coverage.
In Polygon 2, the species composition shifted to a community dominated by Syringodium filiforme with Halodule wrightii and Thalassia testudinum intermixed at a lower density. Seagrass density within this portion was as high with an estimated 95% coverage. This coverage and species density continued until the pedestrian bridge where there was a break in seagrass coverage.
Figure 7 - Moat Survey Areas

Page 18 of 177 October 5, 2020
West of the pedestrian bridge, in Polygons 3 and 4, seagrass coverage consisted of Thalassia testudinum and Halodule wrightii. Coverage within the area varied from 5% to 40%. Intermixed within the seagrass were specimens of Udotea fabellum, Penicullus capitatus, and Halimeda discoidea. Throughout Moat Survey Area 1, other species observed included a large population of Cassiopea sp. and Lutjanus griseus.
Moat Survey Area 2
Moat Survey Area 2, comprised of 9 Polygons, was surveyed on November 18, 2019 (see figure 8). Polygon 1, which starts at the northeastern side of Area 2, had seagrass composition of Thalassia testudinum, Syringodium filiforme, and Halodule wrightii. Combined, the threes species had an estimated coverage of 15% to 20%. The intermixed with the seagrasses within polygon 1 was Udotea flabellum and Gracilaria sp.
Seagrass composition of Polygon 2 consisted of Thalassia testudinum as the only species observed, along with the algae Halimeda discoidea and Penicullus capitatus. The estimated coverage of Thalassia testudinum ranged from 15% to 20%.
Polygon 3 seagrass composition was limited to Thalassia testudinum. Estimated coverage of Thalassia ranged from 5% to 10% to a maximum of 25%. Low epiphyte coverage was observed on the seagrass within this area. The majority of coverage within Polygon 3 consisted of the algae, Halimeda discoidea.
Polygon 4 seagrass composition was dominated by Thalassia testudinum and Syringodium filiforme. Estimated coverage was 30% to40% with little to no epiphyte coverage.
Polygon 5 seagrass composition consisted of Thalassia testudinum, Syringodium filiforme, and Halodule wrightii. Estimated coverage ranged as high as 30% to 40% and down to 5% at the edges of polygon. Heavy epiphyte coverage on the Syringodium was observed on the interior portions of the polygon.
Polygon 6 seagrass composition was Thalassia testudinum with scattered amounts of the algae, Halimeda discoidea. Coverage was estimated at 5% to10% throughout this polygon.
Polygon 7 seagrass composition consisted of Thalassia testudinum with scattered algae, Halimeda discoidea. Estimated coverage was between 20% and 30%. No epiphyte coverage was observed.
Polygon 8 seagrass composition was Syringodium filiforme and Thalassia testudinum.
Syringodium was the dominate species within this polygon with an estimated coverage 60% to 70%; Thalassia had a coverage of less than 10%.
Polygon 9 seagrass composition was Halodule wrightii and Thalassia testudinum. Halodule was the dominate species within this polygon with an estimated coverage of 60% to 70%; Thalassia had an estimated coverage of less than 5%.

Pedestrian Bridge Footings Survey
As part of the structure survey within the moat, the counterscarp wall in the immediate vicinity of the pedestrian bridge and pedestrian bridge footings were surveyed.
Figure 9 - Pedestrian Bridge Footings
Along the counterscarp wall, a buffer of 30 feet was surveyed around the pedestrian bridge. A total of 18 hard corals were observed within the buffer area. All 18 corals were Siderastrea radians. Details of the Counterscarp Pedestrian Bridge corals are presented in Table 8 - Counterscarp Pedestrian Bridge Survey Corals. For the purposes of the survey, a GPS point was established for 0+00 and station numbering progressed from the right of the pedestrian bridge to the left. Each coral observed, along with the length, width and height, was recorded in centimeters.

Seagrass Ground Truthing
The seagrass limits surrounding the fort was analyzed via the image classification tool in ArcGIS
10.3. A supervised classification was used to identify areas of known seagrass and bare ground coverage. For ground truthing purposes, 7 transects were surveyed to identify the presence or absence of SAV, estimated density, and dominate species present. Figure 12 shows the results of the initial image classification. The initial classification results indicated 2.52 acres of desnse SAV and 3.60 acres of sparse SAV.
Fort Jefferson- Coral and Seagrass Survey DRTO 244370
Page 25 of 177 October 5, 2020
Figure 12 - Classified Image
Figure 13 shows the revised image classification with the ground truthing transects overlaid on the classification. Visually, there is good agreement between the image classification and the ground truthing transects. Based on ground truthing, the main area of revision to the image classification was to remove the classification of shadow cast by the counterscarp (classified as dense or sparse SAV). These revisions changed the quanities of SAV mapped. The dense SAV was reduced by
0.13 acres and the mapped sparse SAV was reduced by 0.42 acres. During the ground truthing, Thalassia testudinum was the dominate species observed along with some minor intermixing of Halodule wrightii.
