PERFORMANCE WORK STATEMENT (PWS)
Lichen RNA Extraction, Sequencing, and Bioinformatic Analysis
C.1. INTRODUCTION: The Engineer Research and Development Center – Construction Engineering Research Laboratory (ERDC-CERL) has been funded by the Army Basic Research Program to understand how lichens possess the genetic machinery to confer adaptations to survive extreme environments. To conduct this research, we have collected lichens adapted to specific stress tolerances. To identify genetic mechanisms of environmental stress tolerance, these lichens and their component parts will be subjected to gradients of UV and pH exposure, following which they will be subjected to analyses to determine which genes are differentially expressed in response to these stressors.
C.2. OBJECTIVE: The objective of this effort is to identify lichen mycobiont and photobiont genes that are differentially expressed in response to specific environmental stressors that they will be subjected to in laboratory conditions.
C.3. MAJOR REQUIREMENTS: In order to accomplish the above objective, the Contractor shall complete the following tasks:
C.3.a. Task 1. Transport of Biological Samples. The contractor shall ensure successful transport of irreplaceable samples to the contractor’s facility under conditions that will preserve RNA integrity, including next-day shipping on dry ice with updates on shipping status, confirmation of samples received, and estimated sequencing timeframe communicated back to ERDC-CERL upon receipt of samples.
C.3.b. Task 2. RNA Extraction and Library Preparation. The contractor shall extract high-quality RNA from 72 lichen algal biont tissue samples and assess the quality of the RNA (e.g., purity, fragment size) using appropriate methods for subsequent RNA-seq. The contractor shall prepare RNA-seq libraries from PolyA selected RNA and provide a report detailing all quality control procedures and results.
Extracted RNA shall be stored at -80C immediately following extraction and until sequencing; all samples shall be extracted and sequenced as a single batch.
C.3.c. Task 3. RNA Sequencing. The contractor shall sequence RNA libraries from Task 2 using Illumina NovaSeq X platform with the 10B flowcell, paired-reads, and 2x150 bp reagent chemistry, following additional preparatory steps, e.g., titration. All resulting sequencing reads shall be demultiplexed by the contractor and provided to ERDC-CERL with a report detailing results (general statistics, read counts, quality scores, read lengths, adapter content, etc.).
C.3.d. Task 4. Bioinformatic Analysis. The contractor shall perform necessary adapter and quality trimming on sequencing reads generated in Task 3, followed by alignment to functionally annotated genomes (previously annotated using MAKER or Braker2 algorithms) provided by ERDC-CERL researchers. Alignment shall be performed using STAR and shall be followed by gene counting and salmon transcript quantification. The contractor shall then perform a statistical analysis of RNA-seq data to include quality control, normalization, and statistical testing for differentially expressed genes. All data produced and a report detailing the procedures and outcomes of each step in the process shall be provided to ERDC-CERL researchers.
C.3.e. Task 5. Troubleshooting. The contractor shall provide an interpretation and/or potential explanation for any sub-optimal results of any of the above tasks. Any such issues and their potential remedies shall be discussed with ERDC-CERL researchers via e-mail, phone, web conference, or in-person meetings.
C.4. GOVERNMENT-FURNISHED SUPPORT/INFORMATION/PROPERTY: The government will provide 72 biological samples (lichen biont tissues) to be processed by the contractors. To ensure the contractor has sufficient time to complete the requirements before the end of the period of performance, all samples will be provided within the first two months of the period of performance; samples may be provided in multiple batches over the course of the first two months or as one single batch, as determined by technical details (e.g., growth of biological samples to sufficient biomass) and discussions with the contractor.
Additionally, the project team members will be available to discuss any questions or needs that arise in the course of the analysis.
C.5 CONTRACTING OFFICER’S REPRESENTATIVE (COR): The ERDC CERL COR for this task order will be appointed in accordance with DFARS 252.201-7000, and a copy of the designation letter will be provided to the Contractor. Although other Government personnel may clarify technical points or supply relevant information to the Contractor regarding this task order, only a Contracting Officer has the authority to revise any requirements in these specifications, including those resulting from verbal clarification. Only a warranted Contracting Officer (either a Procuring Contracting Officer (PCO), or an Administrative Contracting Officer (ACO)), acting within their delegated limits, has the authority to issue modifications or otherwise change the terms and conditions of this contract. If an individual other than the Contracting Officer attempts to make changes to the terms and conditions of this contract, you shall not proceed with the change and shall immediately notify the Contracting Officer.
C.6. NON-PERSONAL SERVICES: The Government and the Contractor hereby understand and agree that the services to be delivered under this contract by the Contractor to the Government are non-personal services, and the parties recognize and agree that no employer-employee or master-servant relationships exist or will exist under this contract between the Government and the contractor's employees.
C.7. MEETINGS AND REVIEWS: The contractor shall attend the following:
a. A kick-off meeting, either in-person, web conference, or via telephone, shall be held no later than 30 working days after award.
b. Additional meetings and periodic communication as necessary to address any issues that may arise and to coordinate delivery of samples, reports, etc.
C.8. TRAVEL REQUIREMENTS: None
C.9. REPORTS/DELIVERABLES: The Contractor shall submit the following reports/deliverables to the
ERDC-CERL COR:
C.9.a. Data Report- A draft report describing all procedures completed in Tasks 1-5, their outcomes, and explanations for any suboptimal outcomes, shall be provided to the COR via email NLT the end of 5th month of the contract. This report shall be accompanied by all data generated in Tasks 1-5 for all 72 samples provided. The COR will review and provide comments, if any, within 2 weeks of receipt. The contract shall then provide a final version incorporating COR review comments no later than the end of the period of service.
C.10. PERIOD OF SERVICE: All work to be performed shall be completed no later than six (6) months after award.

252.232-7006 WIDE AREA WORKFLOW PAYMENT INSTRUCTIONS (JAN 2023)
(a) Definitions. As used in this clause—
“Department of Defense Activity Address Code (DoDAAC)” is a six position code that uniquely identifies a unit, activity, or organization.
“Document type” means the type of payment request or receiving report available for creation in Wide Area WorkFlow (WAWF).
“Local processing office (LPO)” is the office responsible for payment certification when payment certification is done external to the entitlement system.
“Payment request” and “receiving report” are defined in the clause at 252.232-7003, Electronic Submission of Payment Requests and Receiving Reports.
(b) Electronic invoicing. The WAWF system provides the method to electronically process vendor payment requests and receiving reports, as authorized by Defense Federal Acquisition Regulation Supplement (DFARS) 252.232- 7003, Electronic Submission of Payment Requests and Receiving Reports.
(c) WAWF access. To access WAWF, the Contractor shall—
(1) Have a designated electronic business point of contact in the System for Award Management at https://www.sam.gov; and
(2) Be registered to use WAWF at https://wawf.eb.mil/ following the step-by-step procedures for self-registration available at this web site.
(d) WAWF training. The Contractor should follow the training instructions of the WAWF Web-Based Training Course and use the Practice Training Site before submitting payment requests through WAWF. Both can be accessed by selecting the “Web Based Training” link on the WAWF home page at https://wawf.eb.mil/.
(e) WAWF methods of document submission. Document submissions may be via web entry, Electronic Data Interchange, or File Transfer Protocol.
(f) WAWF payment instructions. The Contractor shall use the following information when submitting payment requests and receiving reports in WAWF for this contract or task or delivery order:
(1) Document type. The Contractor shall submit payment requests using the following document type(s):
(i) For cost-type line items, including labor-hour or time-and-materials, submit a cost voucher.

(d) Comptroller General Examination of Record. The Contractor shall comply with the provisions of this paragraph

(1) The Comptroller General of the United States, or an authorized representative of the Comptroller General, shall have access to and right to examine any of the Contractor's directly pertinent records involving transactions related to this contract.

(a) Definitions. As used in this provision --
"Covered telecommunications equipment or services" has the meaning provided in the clause 52.204-25, Prohibition on Contracting for Certain Telecommunications and Video Surveillance Services or Equipment.
"Economically disadvantaged women-owned small business (EDWOSB) concern" means a small business concern that is at least 51 percent directly and unconditionally owned by, and the management and daily business operations of which are controlled by, one or more women who are citizens of the United States and who are economically disadvantaged in accordance with 13 CFR part 127, and the concern is certified by SBA or an approved third-party certifier in accordance with 13 CFR 127.300. It automatically qualifies as a women-owned small business eligible under the WOSB Program.
"Forced or indentured child labor" means all work or service-
(1) Exacted from any person under the age of 18 under the menace of any penalty for its nonperformance and for which the worker does not offer himself voluntarily; or
(2) Performed by any person under the age of 18 pursuant to a contract the enforcement of which can be accomplished by process or penalties.
"Highest-level owner" means the entity that owns or controls an immediate owner of the offeror, or that owns or controls one or more entities that control an immediate owner of the offeror. No entity owns or exercises control of the highest level owner.
"Immediate owner" means an entity, other than the offeror, that has direct control of the offeror. Indicators of control include, but are not limited to, one or more of the following: Ownership or interlocking management, identity of interests among family members, shared facilities and equipment, and the common use of employees.

(3) Consist of providing goods or services to marginalized populations of Sudan;
(4) Consist of providing goods or services to an internationally recognized peacekeeping force or humanitarian organization;
(5) Consist of providing goods or services that are used only to promote health or education; or
(6) Have been voluntarily suspended.
"Sensitive technology"--
(1) Means hardware, software, telecommunications equipment, or any other technology that is to be used specifically--
(i) To restrict the free flow of unbiased information in Iran; or
(ii) To disrupt, monitor, or otherwise restrict speech of the people of Iran; and
(2) Does not include information or informational materials the export of which the President does not have the authority to regulate or prohibit pursuant to section 203(b)(3) of the International Emergency Economic Powers Act (50 U.S.C. 1702(b)(3)).
"Service-disabled veteran-owned small business (SDVOSB) concern" means a small business concern--
(1)(i) Not less than 51 percent of which is owned and controlled by one or more service-disabled veterans or, in the case of any publicly owned business, not less than 51 percent of the stock of which is owned by one or more service-disabled veterans; and
(ii) The management and daily business operations of which are controlled by one or more service-disabled veterans or, in the case of a service-disabled veteran with permanent and severe disability, the spouse or permanent caregiver of such veteran; or
(2) A small business concern eligible under the SDVOSB Program in accordance with 13 CFR part 128 (see subpart 19.14).
(3) Service-disabled veteran, as used in this definition, means a veteran as defined in 38 U.S.C. 101(2), with a disability that is service-connected, as defined in 38 U.S.C. 101(16), and who is registered in the Beneficiary Identification and Records Locator Subsystem, or successor system that is maintained by the Department of Veterans Affairs' Veterans Benefits Administration, as a service-disabled veteran.
"Service-disabled veteran-owned small business (SDVOSB) concern eligible under the SDVOSB Program" means an SDVOSB concern that--
(1) Effective January 1, 2024, is designated in the System for Award Management (SAM) as certified by the Small Business Administration (SBA) in accordance with 13 CFR 128.300; or
(2) Has represented that it is an SDVOSB concern in SAM and submitted a complete application for certification to SBA on or before December 31, 2023.
"Service-disabled veteran-owned small business (SDVOSB) Program" means a program that authorizes contracting officers to limit competition, including award on a sole-source basis, to SDVOSB concerns eligible under the SDVOSB Program.
"Small business concern"--
(1) Means a concern, including its affiliates, that is independently owned and operated, not dominant in its field of operation, and qualified as a small business under the criteria in 13 CFR part 121 and size standards in this solicitation.
(2) Affiliates, as used in this definition, means business concerns, one of whom directly or indirectly controls or has the power to control the others, or a third party or parties control or have the power to control the others. In determining whether affiliation exists, consideration is given to all appropriate factors including common ownership, common management, and contractual relationships. SBA determines affiliation based on the factors set forth at 13
CFR 121.103.
"Small disadvantaged business concern, consistent with 13 CFR 124.1001", means a small business concern under the size standard applicable to the acquisition, that--
(1) Is at least 51 percent unconditionally and directly owned (as defined at 13 CFR 124.105) by--
(i) One or more socially disadvantaged (as defined at 13 CFR 124.103) and economically disadvantaged (as defined at 13 CFR 124.104) individuals who are citizens of the United States; and
(ii) Each individual claiming economic disadvantage has a net worth not exceeding the threshold at 13 CFR 124.104(c)(2) after taking into account the applicable exclusions set forth at 13 CFR 124.104(c)(2); and
(2) The management and daily business operations of which are controlled (as defined at 13 CFR 124.106) by individuals, who meet the criteria in paragraphs (1)(i) and (ii) of this definition.
"Subsidiary" means an entity in which more than 50 percent of the entity is owned--
(1) Directly by a parent corporation; or
(2) Through another subsidiary of a parent corporation.
"Successor" means an entity that has replaced a predecessor by acquiring the assets and carrying out the affairs of the predecessor under a new name (often through acquisition or merger). The term "successor" does not include new offices/divisions of the same company or a company that only changes its name. The extent of the responsibility of the successor for the liabilities of the predecessor may vary, depending on State law and specific circumstances.
"Veteran-owned small business concern" means a small business concern--
(1) Not less than 51 percent of which is owned and controlled by one or more veterans (as defined at 38 U.S.C.
101(2)) or, in the case of any publicly owned business, not less than 51 percent of the stock of which is owned by one or more veterans; and
(2) The management and daily business operations of which are controlled by one or more veterans.
"Women-owned business concern" means a concern which is at least 51 percent owned by one or more women; or in the case of any publicly owned business, at least 51 percent of its stock is owned by one or more women; and whose management and daily business operations are controlled by one or more women.
"Women-owned small business concern" means a small business concern--
(1) That is at least 51 percent owned by one or more women; or, in the case of any publicly owned business, at least 51 percent of the stock of which is owned by one or more women; and
(2) Whose management and daily business operations are controlled by one or more women.
"Women-owned small business (WOSB) concern eligible under the WOSB Program" (in accordance with 13 CFR part 127), means a small business concern that is at least 51 percent directly and unconditionally owned by, and the management and daily business operations of which are controlled by, one or more women who are citizens of the United States, and the concern is certified by SBA or an approved third-party certifier in accordance with 13 CFR 127.300.
