About this file

This is a Request for Information (RFI) template for a cheminformatics software solution for the US Patent and Trademark Office. The RFI seeks detailed information about software capabilities for chemical structure drawing, including specific functionalities such as template creation for various chemical ring systems, chemical name-to-structure conversion, batch conversion of chemical names/formats, integration with other chemical platforms, Markush group enumeration, and chemical property calculations. Key technical requirements include the ability to convert between different chemical naming conventions (IUPAC, CAS, SMILES, InChI) and support for drawing templates of complex molecular structures like benzene rings, cyclopentane, and peptides. The document is part of a pre-solicitation (Solicitation Number: ACQ250051) and requires vendors to provide comprehensive responses demonstrating their software's technical capabilities across seven specific evaluation areas related to cheminformatics solution functionalities.

List of Questions

Question No.BackgroundQuestion
1The Federal Information Security Modernization Act of 2014 (FISMA) requires each Federal agency to provide security protections for both “information collected or maintained by or on behalf of an agency” and for “information systems used or operated by an agency or by a contractor of an agency or other organization on behalf of an agency.”Complete and sign Secure Software Development Attestation Form provided in RFI Attachment 3
2In accordance with the Draft SOW, the requirement is to provide structure drawing functionality to include templates for common ring systems. Common ring system should be available such as benzene ring, cyclopentane, cyclohexane boat shape ring, cyclopropane, etc. Template should also include atoms, shortcut keys (methyl, ethyl, hydroxy groups, etc.) , carbohydrates (especially sugars), and peptides. Please detail your structure drawing functionality to include templates.
3In accordance with the Draft SOW, the requirement is to provide the ability to convert chemical name to chemical structure and vice versa. The software at a minimum shall be able to recognize and convert chemical names/formats from the IUPAC, CAS names, chemical names and general chemical names into structures and vice versa. The software shall also be able to convert SMILES (Simplified Molecular Input Line Entry System), InChI (IUPAC International Chemical Identifier), and CAS RN (Registry Numbers) into structures and the reverse. Please detail your ability to convert chemical name to chemical structure and vice versa.
4In accordance with the Draft SOW, the requirement is to provide for batch conversion of a large list of chemical names to chemical structures. The name to structure function shall allow the user to type any chemical name and have that chemical name converted into chemical structure. Multiple chemical names can be typed or pasted into the software at which these names will all be converted into individual structures. Additionally, structures can be drawn or pasted into the software at which the structure is converted into a chemical name. The software shall also be able to batch convert lists of SMILES (Simplified Molecular Input Line Entry System), InChI (IUPAC International Chemical Identifier), and CAS RN (Registry Numbers) into structures. Please detail your method of conversions and maximum number of conversions in a batch.
5For efficiencies the direct import or upload of a drawn structure into other chemical software searching platforms such as SciFinder avoids the step of having to save the file and then upload it into another platform that is frequently used to search the substance. It also allows for searching reactions with the substance. Please provide if your solution is capable of integrating with other chemical platforms and provide the specifics.
6In accordance with the Draft SOW, the requirement is to provide Markush group enumeration. Markush group enumeration allow for several possible Chemical structures to be drawn on a chemical backbone structure with a set of variables attached to the structure known as R groups. At the point of attachment in the structure the letter R is used as a variable where R is further defined as a list of elements or substructures. This allows the software to substitute R for the list of substituents and create multiple structures. This is a shorthand way of drawing multiple structures. Please provide if this option is available and meets the requirements.
7In accordance with the requirement is to provide Chemical and physical property calculations. The ability to draw a known structure and then have the software identify a physical or chemical property such as the melting point from known sources avoids having to go to another source to find this information. Please provide if this option is available and meets the requirements.
