About this file

This document is a Request for Quote (RFQ) for DNA oligos for amplicon sequencing to genotype oysters, issued by the USDA Agricultural Research Service. The requirement includes 3 sets of 96-well plates and 50 individual tubes of DNA oligos, with specific yield and purity requirements. The oligos must be delivered to the National Cold Water Marine Aquaculture Center in Kingston, RI within 30 days of the purchase order. The acquisition will be a Total Small Business Set Aside, under NAICS code 541714. The basis for award is Lowest Price Technically Acceptable, and all quotes must be submitted electronically by September 13, 2024. Questions are due by September 11, 2024, and the Government anticipates awarding a Firm Fixed Price contract.

Specification

DNA oligos for amplicon sequencing

I. Background

The USDA Agricultural Research Service requires DNA oligos for amplicon sequencing to genotype oysters. The oligos must be shipped to the Kingston, RI location of the National Cold Water Marine Aquaculture Center.

II. Requirements for DNA oligos

• All specifications are based on the requirements for performance in amplicon sequencing applications:

o All oligos are to be provided as single stranded DNA.

o Synthesized oligo sequences must be verified by electrospray ionization mass spectrometry.

o The yield of each oligo must be measured by UV spectrophotometry and reported to

ARS.

o All oligos must be deprotected and purified by a desalting procedure.

o All oligos must be of sufficient purity to use for polymerase chain reaction.

o The coupling efficiency of the synthesis method must be 99.4% or higher so that 70% or greater of a 60bp product is predicted to be full-length, or a purification step must be included to meet this 70% threshold in the final product.

o Three 96-well plates (deep well) containing DNA oligos with sequences and positions as specified in the attached file “oligo_plates_100nmol.xls” (file contains one plate per sheet) synthesized with a target yield of 100 nmol and a guaranteed yield of 30 nmol.

o Eight 96-well plates (deep well) containing DNA oligos with sequences and positions as specified in the attached file “oligo_plates_25nmol.xls” (file contains one plate per sheet) synthesized with a target yield of 25 nmol and a guaranteed yield of 10 nmol.

o Fifty tubes containing DNA oligos (one oligo per tube) with sequences specified in the attached file “oligo_tubes_100nmol.xls” synthesized with a target yield of 100 nmol and a guaranteed yield of 30 nmol.
