STATEMENT OF WORK
Upgrade of Infectious Hematopoietic Necrosis Virus (IHNV) genotyping program at the U.S. Geological Survey, Western Fisheries Research Center
I. Background
The US Geological Survey (USGS) Western Fisheries Research Center (WFRC), Seattle, WA, is engaged in scientific research to support sound management and conservation of our nation’s natural resources, with an emphasis on aquatic ecosystems, fisheries biology, and fish health. IHNV is an acute freshwater pathogen that can cause high mortality in juvenile salmonid fish. Salmon conservation hatchery programs that operate throughout the native range of these fishes have at various times over the last 60 years suffered serious animal health problems due to IHNV. The genetic surveillance program for IHNV begun at WFRC in the 1990s and has worked in partnership with the agencies operating salmonid conservation programs to provide epidemiological analyses that are directly applicable to improving animal health. Results of the genetic surveillance program have been made available to the public through a USGS data-release. Over the years various USGS staff have managed the database but in 2021 the primary WFRC scientist overseeing the genetic surveillance program left WFRC for other employment. During the period of 2021-present two other core WFRC staff (B. Batts and G. Kurath) have maintained this program at a greatly reduced level, and both have retired, although they continue to volunteer.
During the period of reduced capability from 2021-2026, the risks posed by IHNV to salmon conservation have not ceased, and partner agencies are eager to see the program continue in some form.
II. Purpose
The WFRC seeks a contractor to upgrade and update the existing IHNV genotyping program at WFRC and develop a sustainable program that will continue into the future to serve our partner agency needs in managing IHNV as a primary pathogen impacting salmonid health in Western North America. This includes maintaining functional capacity for IHNV genotyping as needed, providing continuity of expertise with historical typing knowledge, maintaining both metadata and a physical archive of useful IHNV isolates, and facilitating broad communication with partner agencies to maximize the usefulness of all information generated for IHNV management.
This can be done mostly at a remote location but will include onsite support at the Seattle WFRC Laboratory monthly and as scheduled by the Government and Contractor.
III. Specific Services Requested: 5 tasks
WFRC IHNV Genotyping Program Manager will:
1. Design workflow for future IHNV typing and train junior WFRC staff to conduct IHNV typing as needed.
Design how proficiency will be assessed to maintain high quality of information generated, as needed (e.g. when staff turnover occurs).
2. Identify minor modifications that would improve existing IHNV genotyping database and work with staff to implement those changes to improve existing capabilities of IHNV genotyping database. This will involve communication with partner agencies for additional functions (e.g. search terms) they would find useful.
3. Update IHNV genotyping database by assimilating and adding genotyping data from 2016-2026.
4. Design new capability for IHNV midG phylogenetic analysis on IHNV genotyping database.
5. Create and implement new process needed for information sharing and coordination with and among state, federal, and tribal partner agencies. Communicate directly with agency staff to harmonize and optimize this to the best benefit of all partners that deal with fish health.
Deliverables include:
1. A WFRC Standard Operating Procedure (SOP) detailing new workflow for IHNV typing at WFRC and proficiency assessment(s) to assure maintenance of high-quality data throughout the process.
2. Test any revised database capabilities for successful function and utility for partner agencies.
3. Complete an update to the IHNV genotyping database by adding genotyping data already in hand from 2016- 2026. This will include new typing data from approximately ~350 IHNV isolates typed prior to 2021, and additional typing done during the low activity period 2021-2026.
4. Create a new capability for the IHNV genotyping database containing information for how interested parties can conduct midG phylogenies when they generate their own new IHNV genotyping data. MidG phylogenetic trees have been the most useful tool for interpretation of results to understand IHNV epidemiology and evolution over time in Western North America. This new capability will include directions for "how to" for those already familiar with doing phylogenies, and data set of existing midG taxa that can be used to generate a base phylogenetic tree that includes all major genogroups and subgroups of IHNV that are known to date. Users can then place their new isolates in relation to that tree to see how they fit into the IHNV landscape.
5. Conduct a series of listening sessions and informational meetings to work with interested staff from all active state, federal, and tribal partner agencies on how they can use the new WFRC IHNV genotyping program and communicate results to the best benefit of fish health in the region.
III. Qualifications
IHNV genotyping program manager must possess:
• Education, preferably at the advanced graduate or PhD level, in microbiology, virology, molecular biology, and infectious disease.
• A minimum of five years’ experience working with fish viral pathogens (preferably IHNV) in an experimental laboratory environment.
• A minimum of five years’ experience with generation, processing and interpretation of genetic sequence data such as virus genotype sequences.
• Proof (publication of work in peer-reviewed journals) of proficiency with complex data sets and synthesis of sequence data for epidemiological and evolutionary insights.
• Ability to operate as an independent manager of a genotyping program with little direct supervision.
• Ability to be on site in Seattle at least once per month, and possibly at other times as mutually scheduled by the Government and Contractor.
IV. Term / Project Schedule
Estimate start October 1, 2026 (est.) for one year, with the option to extend for an additional option year.
V. SUPPORTING INFORMATION
Location: Remote and at the USGS - Western Fisheries Research Center, 6505 N.E. 65th Street, Seattle, WA, at least once per month, and possibly at other times as mutually scheduled by the Government and Contractor.
