About this file

This is a Request for Quotes (RFQ) for genotyping services of mice, issued by the FDA's Center for Veterinary Medicine (CVM). The solicitation seeks a contractor to perform single nucleotide polymorphism (SNP) analysis on up to 1,400 mouse tissue samples across 3rd through 6th generation breeding, with the goal of validating a genetically modified mouse model for potential replacement of dogs in certain safety studies. The primary objectives are to ensure correct mouse breeding, verify genetic backgrounds, and establish a mouse colony for research purposes.

Key details include a firm fixed-price contract with genotyping and SNP analysis tasks for Yancy 1 and Yancy 2 mice, with each generation requiring 250-1,000 sample analyses. The contract period is 12 months, with deliverables including genotyping data reports and SNP summary reports to be submitted via an online database within 24-72 hours of tissue sample submission. Quotes are due by 3:00 p.m. Eastern Time on July 16, 2025, with questions accepted until July 8, 2025. PART 3: DESCRIPTION OF REQUIREMENT

Statement of Work (SOW)

Genetic analysis of the Yancy 1 and Yancy 2 Mouse Model

1. Background

The aim of the study is to see if genetically modified mice can replace naturally affected dogs in certain safety studies. The mice have been modified to contain the same defective transporter P-glycoprotein (P-gp) as that found in affected dogs. P-gp helps protect animals and humans from foreign and often harmful drugs. This study is important to the FDA’s mission and a benefit to society in exploring an alternative method to evaluate safety. This study supports the FDA regulatory mission by supporting the Agency’s commitment to the 3 Rs (Replacement, Reduction and Refinement). Three Rs (3Rs) are guiding principles for more ethical use of animals in product testing and scientific research. The validation of this model as an acceptable substitute for ivermectin-sensitive dogs will result in the reduction in the number of dogs used in Collie Safety

Studies and, in some cases, replacement of dogs completely with these transgenic mice to test for avermectin and other P-gp substrate for neurotoxicity.

This acquisition is for genotyping and single nucleotide polymorphism (SNP) analysis to ensure the correct mice are bred to establish a mouse colony. The analysis is also important to determine if the correct genotypes and genetic backgrounds are being used in future experiments. The data shall be able to be submitted to an online database.

2. Objectives

The government needs the services of the genotyping and SNP analysis for Pg-p mouse for the study (414.30). The genotyping analysis is required to identify the specific mutation, and the SNP analysis is required to determine the original background mouse purity. The data shall be able to be submitted to an online database. The analysis will ensure the correct mice are bred to establish a mouse colony. The analysis is also important to determine if the correct genotypes and genetic backgrounds are being used in future experiments.

3. Scope

The contractor shall provide the services of a SNP analysis for Pg-p mouse for the study (414.30).

The analysis is expected to ensure the correct mice are bred to establish a mouse colony. The expectations of the services are also important to determine if the correct genotypes and genetic backgrounds are being used in future experiments. The contractor shall perform analysis on the samples CVM provides to the contractor. The contractor shall provide results of the analysis to

CVM to an online database. The contractor shall be responsible for performing this analysis on up to 1400 samples.

5.1 Task 1 – 3rd Generation Genotyping/SNP Analysis

After the 3rd generation pups are born, weaned, and a tissue biopsied, the tissue will be sent to the vender for genotyping and SNP analysis.

Genotyping Analysis

During the contract performance period, the contractor shall need to perform genotyping analysis on an estimated 50 to 250 samples provided by the FDA. The contractor shall need to perform the analysis within 24-72 hours after receipt of the samples from the FDA to reduce the risk of error and prevent retesting that can delay research. The contractor shall need to use automated genotyping testing technique(s) and compare the samples to 10,000+ MGI and JAX lines to ensure a 99.97% accuracy rate.

SNP Genetic Monitoring Services

The contractor shall need to perform the SNP analysis of the offspring (between 50-100 pups) for each backcrossed mouse pair. It is estimated that between 50 and 100 samples will require SNP

Analysis. The SNP analysis shall provide testing (Genotyping Quality Chromosomal Sex

Inbreeding Estimate Inbreeding and Genotyping Quality Primary and Secondary Background

Analysis) across more than 10,000 known SNPs in 241 strains. A comprehensive using these parameters shall provide the reliability needed to ensure reproducible results.

The SNP analysis shall generate a report that needs to at minimum:

• Summary – This section shall provide key findings of the analysis in an easy-to-read format. The rest of the report shall provide a higher level of detail for these findings.

• Genotyping Quality – Quality rating based on total number of called SNPs in analysis.

• Chromosomal Sex – Classification determined using the median autosomenormalized probe intensity at a selected set of sex informative markers.

• Inbreeding Estimate – Determined by the number of heterozygous calls present in the sample.

• Inbreeding and Genotyping Quality – Plot provided to quickly ascertain the genotype quality and inbreeding level of the sample.

• Constructs Detected – Report on the presence of 17 genetic constructs using signal intensity at 163 specially designed markers.

• Primary Background Analysis – Comparison of the sample’s genotypes to set of

120 classical and wild-derived reference inbred strains.

• Secondary Background Analysis – If 75% or more of the markers inconsistent with the primary strain are spatially clustered, a second background is identified.

• Background Ideogram – If 99.8% of the sample has been explained, the report provides a basic ideogram to represent the genomic locations of the primary and secondary backgrounds, including areas of heterozygosity.

• Background Detected – This section returns a genetic background if a sample has the diagnostic allele at ≥3 diagnostic SNPs from a given genetic background.

Database – The data shall be submitted through an online database provided for and managed by the contractor. The following are the minimum requirements for the database:

• Data (genotyping and SNP/microbiome) integration: The data can be automatically updated via the cloud in real time and has cloud-based data sharing for access of data between labs.

• The database shall have drag-and-drop cage management for ease of mouse cage location.

• The database shall also be able to migrate genotype and SNP genetic information so that it can be used for efficient mouse colony management and breeding.

• The database shall also have integrated barcode scanning and remote monitoring.

5.2 Task 2 – 4th Generation Genotyping/SNP Analysis

After the 4th generation pups are born, weaned, and a tissue biopsied, the tissue will be sent to the vender for genotyping and SNP analysis.

5.3 Task 3 –5th Generation Genotyping/SNP Analysis

After the 5th generation pups are born, weaned, and a tissue biopsied, the tissue will be sent to the vender for genotyping and SNP analysis.

5.4 Task 4—6th Gemeration Genotyping/SNP Analysis

After the 5th generation pups are born, weaned, and a tissue biopsied, the tissue will be sent to the vender for genotyping and SNP analysis.
