About this file

This document is a Statement of Work (SOW) for a firm fixed price purchase order to perform spatial ATAC sequencing on 15 human liver tumor samples. The National Cancer Institute (NCI) within the National Institutes of Health (NIH) will award a contract to sequence the samples and deliver processed and raw sequencing data, analyzed results, and a final report. The contractor must complete probe infiltration optimization, spatial ATAC-seq, and data analysis including standardization, normalization and a final report. The period of performance is 4 months from award. All data generated will be owned by the U.S. Government. The SOW outlines 5 tasks: a kick-off meeting, sample receiving and verification, optimization, sample sequencing and reporting results, and return of tissue slides. The Government is responsible for sample selection, preparation and shipping, and will provide no personally identifiable information.

Statement of Work (SOW)

1.0 TITLE

Spatial ATAC Sequencing for 15 Liver Cancer Samples

2.0 BACKGROUND

The Department of Health and Human Services (HHS), National Institutes of Health (NIH), National Cancer Institute (NCI), Center for Cancer Research (CCR), Spatial Tumor Biology Section of the Cancer Data Science Laboratory (CDSL), conducts research on understanding the intrinsic tumor biology of liver cancer using cutting-edge spatial approaches. Their research centers on tumor heterogeneity in the context of tumor initiation and evolution with the goal of improving early detection and therapeutics for liver cancer. It’s well known that cellular functions are closely related to the spatial context of the cells. Thus, resolving the spatial information of tumor cells and immune cells would be critical to understand tumor heterogeneity and tumor evolution. Spatial ATAC-seq (Assay for Transposase-Accessible Chromatin using sequencing, PCT Patent Application No.

PCT/US2021/065669) is a unique technique that can determine chromatin accessibility across the genome with an additional layer of spatial information. Therefore, we need to apply this unique technology to profile liver tumor tissue to understand the spatial chromatin accessibility landscape.

We are attaching a Quote for performing this spatial experiment.

2.1 OBJECTIVE

The primary objective of this project is to perform spatial ATAC-seq on 15 human liver tumor samples to obtain a comprehensive spatial chromatin accessibility landscape in liver cancer. The awarded vendor will perform probe infiltration optimization, sequencing, and data delivery. This type of study will promote better understanding of the spatial relationship of tumor cells and immune cells, which may facilitate patient stratification and allow for improved patient care. CCR anticipates that these more precise patient spatial data collection will improve patient treatment and outcome.

3.0 SCOPE

The overall scope of this project is to determine the chromatin accessibility profiles across the genome in liver cancer while keeping the spatial context. A total of 15 human liver tumor samples were involved in this study. The work shall include probe infiltration optimization, spatial ATAC-seq, and final data analysis. Data analysis shall include internal standardization and normalization, and preparation of the final report.

4.0 CONTRACT REQUIREMENTS/ AND PERSONNEL QUALIFICATIONS

4.1 TASK #1 – Kick-Off Meeting:

The purpose of this meeting is to discuss about sample preparation for spatial ATAC-seq.

Specifically, the contractor will provide detailed instructions for sample preparation, including tissue sectioning and mounting. A virtual meeting via Zoom/Teams will be held.

4.2 TASK #2 – Sample Receiving and Verification.

A total of 15 human liver tumor samples will be shipped to the Contractor for spatial ATAC-seq. For each sample, three sectioning slides will be provided. For each slide, a ~2.5x2.5 mm region of tissue with a thickness of 7 um will be mounted. No personally identifiable information will be provided to the Contractor. Upon receipt of all 15 samples from the Government, the Contractor shall verify each sample label and the overall inventory of the samples.

4.3 TASK #3 – Optimization.

Samples will be optimized for probe infiltration prior to starting the experiment. The purpose of this step is to optimize the Tn5 reaction in different tissue types (human liver tumor tissue in this case) and ensure high quality reagent delivery with the microfluidics.

4.4 TASK #4 – Sample Sequencing and Report Results.

The contractor shall perform Spatial ATAC-seq of all 15 samples provided. Contractor will then develop a data report summarizing the experiment, performance, and spatial analysis of the data will be provided at the completion of the service. Raw data will also be provided. Specifically, data will be reported in: 1) cellranger output format for processed data; 2) fastq files for raw data; 3) code and figures for analyzed data; 4) report summary in Word or PDF format.

NOTE: All data generated shall be the sole property of the U.S. Government.

4.5 TASK #5 – Return of Tissue Sample Slides to the NCI.

Tissue sample slides will be returned to the NCI (the same address where the samples will be shipped from). There are no specific requirements for the packaging and shipping of the returned slides.

5.0 GOVERNMENT RESPONSABILITIES

The Government shall be responsible for specimen selection, preparation, packaging, and shipping of 15 human liver tumor samples to the contractor’s facilities within one (1) week of the award.
