Evaluating the utility of bulk RNA transcriptomics to assess drug-associated adverse liver events in primary human hepatocytes

PART 1 – GENERAL INFORMATION

This is a combined synopsis/solicitation for commercial items prepared in accordance with the format in FAR 12.6 as supplemented with additional information in this notice. Proposals are being requested and this announcement constitutes the only solicitation. The Government contemplates issuing a firm fixed price purchase order resulting from this solicitation. The solicitation document and incorporated provisions and clauses are those in effect through Federal Acquisition Circular

2025-04 dated June 11, 2025.

The associated North American Industrial Classification System (NAICS) code for this procurement is 541714 - Research and Development in the Physical, Engineering, and Life

Sciences (except Nanotechnology and Biotechnology). The competition for this requirement is full and open competition.

PART 3: DESCRIPTION OF REQUIREMENT

Statement of Work (SOW)

Evaluating the utility of bulk RNA transcriptomics to assess drug-associated adverse liver events in primary human hepatocytes

1. Background

In the Division of Applied Regulatory Science (DARS), we routinely use in vitro and in vivo gene expression data to inform on drug response and toxicity mechanisms. Advancements in chemical modifications and delivery technology for oligonucleotide therapeutics (ONTs) as well as the potential to target a wide range of diseases previously considered "undruggable" has contributed to a significant increase in the number of regulatory submissions in the past ten years. In particular, the use of conjugates has proven efficient in targeting different types of this drug class to the liver.

However, reports of elevated liver enzymes and adverse liver events in animal and clinical studies

Differences in target, sequence, chemistry, conjugation, and the design of the specific ONT makes it difficult to understand whether unique or potentially common elements might contribute to these events.

Thus, “increasing queries about off-target effects” has been ranked top in regulatory challenges highlighting a need to identify more comprehensive approaches to evaluate off-target effects for this emerging drug class. This proposed research aligns with DARS mission to address emerging regulatory questions regarding the potential risk of specific drugs and adverse liver events and to inform on possible mechanism(s) of adverse events or in this case liver dysfunction and/or risk of hepatotoxicity. This also aligns with CDER’s mission and priority to promote and protect public health by: (i) improving scientific approaches and innovation for drug development, and evaluating pre-market safety, and efficacy; and (ii) enhancing the review process through impactful science.

The Division of Applied Regulatory Science (DARS) OCP/OTS/CDER is conducting a research program to evaluate the usefulness of bulk or global transcriptomics to comprehensively evaluate and compare off-target (and on-target) effects associated with this drug class in a cell-based in vitro system. We will assess these effects in a model widely used by sponsors for drug development for rare diseases and complex disorders of the liver. In contrast to RT-qPCR which targets candidate genes, the proposed omics technology will allow a more comprehensive and global assessment of off-targets effects by examining the whole transcriptome including mRNA transcripts and non-coding RNAs.

OBJECTIVES

The objective of this contract is to obtain service required to complete bulk transcriptomics of

RNAs from treated and untreated primary liver hepatocytes. Transcriptomics data generated from bulk RNA sequencing will identify changes occurring for both coding and noncoding RNAs in primary human hepatocytes (PHHs) following treatment.

2. Scope

Obtain the service required to complete bulk RNA sequencing or transcriptomics from treated primary liver hepatocytes (PHHS). Transcriptomics data generated from bulk RNA sequencing will quantify expression of both coding and noncoding RNAs in PHHs.

3. Requirements

The Contractor shall:

• Quality control check of 800 RNAs including assessment of concentration, purity, and RIN values.

• Total RNA sequencing on NovaSeq X Plus 25B (150PE) for high through put with ~100M total reads per sample or ~50 M reads for read 1 and read 2, respectively.

• Quality control analysis of generated data including a report indicating potential batch effects, read depth, read quality, and mapping rate (e.g., unique, and multi-mapping).

• Deliverable: Raw data (fastq). Report on data QC and Basic analysis including mapping/coverage and expression profiling of coding and noncoding RNAs.

4. Deliverables / Specific Tasks

The Contractor shall provide the following deliverables:

All deliverables required under this contract shall be delivered in accordance with Government specifications. At a minimum, all deliverables shall be marked with the contract number and contractor’s name. The Contractor shall guarantee that all required deliverables shall be delivered in immediate and acceptable condition to the address as shown below.

Be advised that FDA does not accept documents which contain the use of macros. The Government will review all reporting requirement deliverables in accordance with specifications and standards identified in the statement of work or any directives issued by the

COR. The contractor shall submit the reporting Requirements/Deliverables to the POC in accordance with the delivery schedule.

In the event of inclement weather when the Federal government is closed, the Contractor is not required to provide on-site service. The Contractor is required to follow, as a minimum, other directives issued by the U.S. Office of Personnel Management or other such official for late arrivals due to inclement weather (unless otherwise specified in the Contract).

In the event the Federal Government is closed by order of the President of the United States or the

U.S. Office of Personnel Management for any reason, or the agency, the center or the building is closed for administrative or safety reasons, the Contractor shall follow directives issued by responsible officials concerning reporting for work.

The Contractor may not bill the Government for any hours that Contractor employees did not work due to any Government closure (e.g. applicable under a Labor Hour contract).

For on-site support at the FDA facility, unless otherwise directed, the Contractor should adhere to standard work hours, working no more than forty (40) hours per week. If more than 40 hours per week are required, then the hours should be billed at normal rates/straight time. Any necessary overtime shall be authorized in advance by the Contracting Officer.

15. 508 Information

Electronic and Information Technology Accessibility (December 18, 2015)

(d) In the event of a modification(s) to this contract or order, which adds new EIT supplies or services or revises the type of, or specifications for, supplies or services, the Contracting Officer may require that the contractor submit a completed HHS Section 508 Product Assessment

Template and any other additional information necessary to assist the Government in determining that the EIT supplies, or services conform to Section 508 accessibility standards. 16. Conflict of Interest

The Contractor or Offeror warrants that, to the best of its knowledge and belief, and except as otherwise disclosed to the Contracting Officer, it does not have any actual, potential, or apparent conflict of interests pertaining to the subject contract, as defined in FAR Subpart 9.5 and HHS and

FDA policies, for its organization, employees, or subcontractors working or proposed to be working under this contract.

The Contractor or Offeror agrees that, if after award, it discovers a conflict of interest with respect to this contract, it shall make an immediate and full disclosure in writing to the FDA Contracting

Officer for this contract.

The Government reserves the right to exercise any remedy available at law or equity, including termination of the contract for cause or convenience, should the Government determine remedial action is necessary to address any actual, potential, or apparent conflict of interest.

17. Payment and Invoicing

Payment Schedule: The Contractor shall submit invoices subsequent to the delivery of deliverables as stated in the Statement of Work.

FDA Electronic Invoicing and Payment Requirements - Invoice Processing Platform (IPP)

a. All Invoice submissions for goods and or services must be made electronically through the

b. Invoice Submission for Payment means any request for contract financing payment or invoice payment by the Contractor. To constitute a proper invoice, the payment request must comply with the requirements identified in FAR 32.905(b), "Content of Invoices" and the applicable Payment clause included in this contract, or the clause 52.212-4 Contract Terms and Conditions - Commercial Items included in commercial items contracts. Bank of St. Louis (FRBSTL) within 3 - 5 business days of the contract award for new contracts or date of modification for existing contracts.

3. The Contractor POC will receive two emails from IPP Customer Support, the first email contains the initial administrative IPP User ID. The second email, sent within 24 hours of receipt of the first email, contains a temporary password. You must log in with the temporary password within 30 days.

4. If your company is already registered to use IPP, you will not be required to re-register.

5. If the Contractor is unable to comply with the requirement to use IPP for submitting invoices for payment as authorized by HHSAR 332.7002, a written request must be submitted to the Contracting Officer to explain the circumstances that require the authorization of alternate payment procedures.

d. Invoices that include time and materials or labor hours Line Items must include supporting documentation to (1) substantiate the number of labor hours invoiced for each labor category, and (2) substantiate material costs incurred (when applicable).

e. Invoices that include cost-reimbursement Line Items must be submitted in a format showing expenditures for that month, as well as contract cumulative amounts. At a minimum the following cost information shall be included, in addition to supporting documentation to substantiate costs incurred.

• Direct Labor - include all persons, listing the person's name, title, number of hours worked, hourly rate, the total cost per person and a total amount for this category;

• Indirect Costs (i.e., Fringe Benefits, Overhead, General and Administrative, Other

Indirects)- show rate, base and total amount;

• Consultants (if applicable) - include the name, number of days or hours worked, daily or hourly rate, and a total amount per consultant;

• Travel - include for each airplane or train trip taken the name of the traveler, date of travel, destination, the transportation costs including ground transportation shown separately and the per diem costs. Other travel costs shall also be listed;

• Subcontractors (if applicable) - include, for each subcontractor, the same data as required for the prime Contractor;

• Other Direct Costs - include a listing of all other direct charges to the contract, i.e., office supplies, telephone, duplication, postage; and

• Fee - amount as allowable in accordance with the Schedule and FAR 52.216-8 if applicable.

f. Contractor is required to attach an invoice log addendum to each invoice which shall include, at a minimum, the following information for contract administration and reconciliation purposes:

(a) list of all invoices submitted to date under the subject award, including the following:

(1) invoice number, amount, & date submitted

(2) corresponding payment amount & date received

(b) total amount of all payments received to date under the subject contract or order

(c) and, for definitized contracts or orders only, total estimated amounts yet to be invoiced for the current, active period of performance.

g. Payment of invoices will be made based upon acceptance by the Government of the entire task or the tangible product deliverable(s) invoiced. Payments shall be based on the

Government certifying that satisfactory services were provided, and the Contractor has certified that labor charges are accurate.

h. If the services are rejected for failure to conform to the technical requirements of the task order, or any other contractually legitimate reason, the Contractor shall not be paid, or shall be paid an amount negotiated by the CO.

i. Payment to the Contractor will not be made for temporary work stoppage due to circumstances beyond the control of U.S. Food and Drug Administration such as acts of

God, inclement weather, power outages, and results thereof, or temporary closings of facilities at which Contractor personnel are performing. This may, however, be justification for excusable delays.

j. The Contractor agrees that the submission of an invoice to the Government for payment is a certification that the services for which the Government is being billed, have been delivered in accordance with the hours shown on the invoices, and the services are of the quality required for timely and successful completion of the effort.

18. Additional Clauses:

FAR 52.217-9 Option to Extend the Term of the Contract (Mar 2000)

(a)The Government may extend the term of this contract by written notice to the Contractor within 60 days]; provided that the Government gives the Contractor a preliminary written notice of its intent to extend at least 60 days before the contract expires. The preliminary notice does not commit the Government to an extension.

(b)If the Government exercises this option, the extended contract shall be considered to include this option clause.

(c)The total duration of this contract, including the exercise of any options under this clause, shall not exceed 2 years.

(c) The Contractor may submit payment requests using other than IPP only when the Contracting

Officer authorizes alternate procedures in writing in accordance with HHS procedures.

(d) If alternate payment procedures are authorized, the Contractor shall include a copy of the

Contracting Officer's written authorization with each payment request.
