STATEMENT OF WORK
Background USDA-ARS NEA BARC AGIL requires integrated multi-omics sequencing services to support national livestock improvement programs and germplasm conservation efforts. We have collected approximately 2,000 cattle samples across key populations and production systems in the United States, which represent a critical resource for understanding the genetic, immune, and microbiome architecture underlying economically important traits in cattle.
To fully leverage these samples, service provider will perform snMultiome profiling (n=25) to jointly assess chromatin accessibility and gene expression, metatranscriptomics sequencing (n=60) to characterize rumen host–microbiome functional interactions, and 5’ gene expression profiling with BCR/TCR repertoire enrichment (n=12) to evaluate adaptive immune diversity in cattle. These complementary datasets are essential for resolving multi-layered regulatory mechanisms that cannot be captured through single-assay approaches.
This integrated multi-omics strategy will enable comprehensive characterization of gene regulation, microbial activity, and immune system diversity, providing a systems-level understanding of traits relevant to productivity, health, and resilience. The resulting data will directly support USDA objectives in genetic improvement, disease resistance, and sustainable livestock production, while strengthening national capabilities in cattle genomics and precision breeding.
Objectives Integrated multiomics profiling of 97 cattle samples to characterize gene expression, microbiome function, and immune diversity
Scope This request is for full service, including library construction and sequencing.
Tasks The contractor must profile:
1. 10X Genomics Chromium Multiome targeting ~10000 cells and ~50000 reads per cell per assay
2. 10X Genomics Chromium 5' GEX with TCR/BCR enrichment targeting ~10000 cells and ~50000 reads per cell
3. Meta-transcriptome, including RNA extraction, dual rRNA depletion, library preparation, and sequencing (~50M short reads per sample)
