About this file

This document is a specification for Illumina (or equal) sequencing supplies, including the TruSeq DNA Nano Low Throughput Library Prep Kit and the MiSeq Reagent Kit v3 (600-cycle), as well as the related IDT for Illumina - TruSeq DNA UD Indexes v2 (96 Indexes, 96 Samples).

The specification outlines the required capabilities, including assay time, input quantity, instrument compatibility, mechanism of action, PCR requirements, multiplexing capabilities, and nucleic acid type. It also details the specifications for the MiSeq Reagent Kit v3, such as maximum output, reads per run, and nucleic acid type.

This specification is associated with a federal contract opportunity (Solicitation Number: 12505B24Q0349) issued by the USDA Agricultural Research Service for Sequencing Supplies. This is a small business set-aside with a lowest price technically acceptable award criteria. Quotes are due by 5:00 PM Eastern Time on September 16, 2024, and the period of performance is 90 days after award.

Specifications

Illumina (or equal) Supplies:

TruSeq DNA Nano Low Throughput Library Prep Kit, cat # 20015964 (or equal)

This kit is recommended for users who have low sample input (up to 100 ng) but still require high data quality. Libraries must be produced with low bias and fewer gaps in coverage to enable deep analysis of de novo genomes. Library preparation time must be less than one day, must support various read lengths, and include the required reagents for fast preparation.

Specifications:

Assay time: ~6 hr total

Hands-on time: ~4 hr

Input quantity: 100 ng genomic DNA

Instrument compatibility: MiSeq System, NextSeq 550 System, NextSeq 2000 System, MiSeqDx in Research Mode, MiniSeq System, NovaSeq X System, NextSeq 500 System, NovaSeq 6000 System, NovaSeq X Plus System

Mechanism of action: Mechanical DNA fragmentation and adapter ligation. Workflow with reduced-bias PCR, gel-free.

PCR required: yes.

Method s: Genotyping by sequencing, Whole-genome sequencing, Shotgun sequencing

Multiplexing capabilities: Up to 24 single, 96 combinatorial (CD) dual, 24 unique dual and 96 unique dual (UD) combinations

Nucleic acid type: DNA

Specialized sample types: Not FFPE-compatible, Low-input samples

Species details: Compatible with most large DNA genomes.

Target insert size:350 bp or 550 bp

Size selection beads: included.

MiSeq Reagent Kit v3 (600-cycle) cat # MS-102-3003 (or equal).

MiSeq Reagent Kits v3 (or equal) is required to be able to obtain the highest output of all MiSeq kits, including high quality sequencing using either single or paired-end reads for a broad range of applications. The v3 kits retain the same pre-filled, ready-to-use reagent cartridges as the v1 and v2 kits, but offer improvements to enable increased cluster density and read length, data output, as well as higher Q30 scores. Radio-frequency identification (RFID)–encoded consumables to ensure reagent traceability and compatibility

Specifications:

Instrument requirement: MiSeq System (or equal).

Reagents included: Paired-End Reagent plate (600-cycles), MiSeq Flow Cell, and Wash Buffer.

Maximum output: 15 Gb (600-cycle), 3.8 Gb (150-cycle).

Maximum reads per run: Up to 25M.

Nucleic acid type: DNA, RNA.

Reagent type: Paired-end sequencing, Cluster generation, Sequencing by synthesis

Technology: Sequencing

IDT for Illumina – TruSeq DNA UD Indexes v2 (96 Indexes, 96 Samples), cat # 20040870 (or equal)

Specifications:

Includes 96, 8 bp indexes sufficient for labeling 96 samples and is compatible with TruSeq Nano and TruSeq PCR-Free Library Prep Kits. Version 2 contains improvements for 8 of the 192 index oligos in plate 20022370, with no changes to the remaining 184.
