About this file

This document is a set of Questions and Answers for a Sources Sought Notification issued by the United States Department of Agriculture (USDA) for a requirement for targeted genotyping by sequencing (GBS) of 2400 wheat samples using the AgriSeq wheat genotyping panel. The USDA has a requirement for this service and is seeking information from interested vendors to help determine the acquisition strategy for any future solicitation. The key details include:

The USDA is looking for extracted genomic DNA samples, not starting from plant material. The preferred sequencing platform is not Illumina NovaSeq, as the AgriSeq panel is not compatible with Illumina library preparation or sequencing chemistry. The AgriSeq panel referenced in the Statement of Work has 4,000 targets, not the 5,000 target panel listed on the ThermoFisher website. Interested vendors are instructed to submit responses by 4:00 p.m. CST on August 20, 2024 to the Contract Specialist, with information on their organization, capability to perform the requirement, and interest in any forthcoming acquisition.

Questions & Answers for 12405B24Q0538

1. Can you confirm whether the samples are starting from plant material (leaf, stalk, seed, etc) or extracted genomic DNA? Extracted genomic DNA.

1. Is the preferred platform Illumina NovaSeq series? No. ThermoFisher AgriSeq GBS is not compatible with Illumina library preparation or sequencing chemistry.

1. The scope states that the AgriSeq panel has 4k targets, but the Thermo website mentions it has 5k. Could you confirm the one Thermo shows is the correct panel at 5k targets? The 4K wheat panel referenced in the Statement of Work is a newly designed panel and is not the USDA wheat 5K panel listed on the ThermoFisher website.
