About this file

This Specification Sheet details the procurement requirements for a DNA/RNA sequencing system for genomic research, specifically targeting an Oxford Nanopore Technologies (ONT) PromethION 2 Solo System or equivalent. The system must support ultra-long, high-throughput sequencing of native DNA and RNA with advanced capabilities including direct detection of base modifications, real-time basecalling, and flexible run times from minutes to several days.

Key technical requirements include generating reads exceeding 100 Kb in length, supporting up to 220 Gb per flow cell, enabling direct sequencing of single and double-stranded nucleic acids, and providing real-time epigenetic analysis. The compact benchtop sequencer must integrate with bioinformatics tools, support de novo genome assembly, and include installation, staff training, and technical support. The primary research focus is genomic studies of pecans and their ecological partners, with applications in plant genomics, cultivar development, insect genomics, viral and microbial genomics, and metagenomics.

Specification Sheet

The objective of this procurement is to obtain a fully installed and operational DNA/RNA sequencing system specifically optimized for ultra-long, high-throughput sequencing applications. The system must be capable of generating native, unamplified long-read data with real-time basecalling using nanopore technology. The sequencer will support research in plant genomics, cultivar development, insect genomics, viral and microbial genomics, and metagenomics. The system must utilize proprietary nanopore sequencing with integrated high-performance compute for on-instrument analysis, ensuring the direct detection of DNA and RNA sequence and modifications without additional sample preparation steps. Our goal is to integrate this compact, bench-top platform into our laboratory workflow, enabling the laboratory to achieve its primary mission: the genomic study of pecans and their ecological partners. The end product will be an operational, staff-trained, data-generating sequencing system that enhances our research capabilities.

Salient Characteristics

An Oxford Nanopore Technologies (ONT) PromethION 2 Solo System, or comparable, that meets the following:

Core Technology Requirements: • Device must utilize nanopore sequencing technology with real-time detection of nucleic acids through biological nanopore sensors. • System must be capable of sequencing native DNA and RNA without amplification, or reverse transcription. •The sequencer must provide direct, label-free detection of DNA and RNA base modifications (e.g., methylation) during sequencing.

Read Specifications: • System must generate ultra-long reads, with the ability to routinely produce reads exceeding 100 Kb in length and maximum read lengths upwards of several megabases from high molecular weight DNA. • Device must support high-throughput sequencing, with the ability to generate up to 220 Gb per flow cell in a single run. • Device must support direct sequencing of both single-stranded and double-stranded nucleic acids.

Methylation & Epigenetics: • System must enable direct detection of 5-methylcytosine and other base modifications in native DNA and RNA, with no requirement for bisulfite conversion or additional sample preparation steps. • Sequencer must provide kinetic and electrical signal data for epigenetic analysis during basecalling.

RNA Capabilities: • Device must support direct RNA sequencing, enabling identification of full-length native RNA molecules without reverse transcription, cDNA synthesis, or amplification. • System must support direct detection of RNA modifications in real time.

Assembly & Analysis: • Sequencer must generate data suitable for de novo genome assembly, haplotype phasing, and detection of structural variants with native long-read data. • Device must support on-instrument, GPU-accelerated basecalling and primary analysis software, including real-time quality scoring and data output. • System must integrate with open-source and ONT-provided bioinformatics tools for downstream analysis.

Operational Requirements: • System must be a compact, benchtop sequencer with integrated compute, fitting in laboratory space not exceeding 15" x 12" x 10". • Device must have user-replaceable flow cells and consumables, minimizing downtime and maintenance. • Sequencer must support flexible run times from minutes to several days, with real-time data streaming and pausing capabilities. • System must include installation, staff training, and technical support from the manufacturer.
