Statement of Work/Specifications
PacBio Sequencing Services. DNA Sequencing in Rainbow Trout
I BACKGROUND
The USDA ARS National Center for Cool and Cold Water Aquaculture (NCCCWA) requires PacBio short-insert library preparation with no size selection, PacBio Sequel II/IIe sequencing, and delivery of the resulting data for 18 customer-supplied PAIso-Seq cDNA samples. cDNA samples will be provided by the government.
Contractor shall provide all services, supplies, equipment, and facilities necessary to provide sequencing of eighteen cDNA samples in accordance with the required performance elements and benchmarks.
II. REQUIREMENTS.
1. Amount of total cDNA provided per sample will be a minimum of 30ul of 25ng/ul. QC will include Qubit quantification and BioAnalyzer.
2. PacBio Iso-Seq library preparation for circular consensus sequencing (CCS) will be performed by the vendor following the best practices recommended by PacBio with no size selection.
3. Platform and configuration: PacBio Sequel II/IIe SMRT Cell 8M Sequencing run (HiFi/CCS mode, 30 hour movie). One SMRT cell per library for a total of 18 SMRT cells.
4. Read Length: from short to over 11Kb with N50 of at least 1.3Kb pass filter CCS HiFi reads per PAIso-Seq cDNA sample.
5. Data Output: At least 3 million CCS HiFi reads with N50 of at least 1.3Kb per PAIso-Seq cDNA sample. The output data files delivered in standard PacBio BAM files format.
6. Contractor must have in place a series of quality control (QC) steps during libraries preparation and PacBio sequencing. Information on library preparation and QC procedures must be documented and included in the final project report, including documentation of the actual insert sizes used in libraries preps, number of SMRT cells, total output per cell and number of pass filter reads per cell.
7. Deliverables will include the CCS HiFi sequencing data for all samples, all raw sequence data files, and Final
Project Report.
8. All data must be provided via secure portal download.
Additional Information:
Additional sequencing data on additional Pacific Biosciences (PacBio) Sequel DNA sequencing systems SMRT cells may be requested for some or all the samples upon completion of initial analysis of the sequence data by USDA-ARS researchers.
