1.0 TITLE
Procurement of Services in Support of Research Into the Mutational Landscape of Breast Cancers in
African (Ghana and Kenya) and Asian studies, and of Ductal Carcinoma in situ Breast Cancers
2.0 BACKGROUND
The National Institutes of Health (NIH), National Cancer Institute (NCI), Division of Cancer
Epidemiology and Genetics (DCEG), Trans-Divisional Research Program (TDRP) and Integrative Tumor
Epidemiology Branch (ITEB) perform epidemiological research on cancer etiology and progression through integrative analyses of risk factors and tissue profiling to inform prevention and clinical strategies.
The Breast Cancer Association Consortium (BCAC) analyzes somatic alterations in invasive breast tumors as part of the international Breast Cancer Stratification (BCAST) project. This project aims to better understand the relationship between somatic alterations and the etiology of breast cancer.
Participants in BCAST have designed a targeted sequencing gene panel to better understand the somatic archtecture of invasive breast cancers. This panel is being run in over 10,000 breast cancer tumors - the largest biobank of breast cancer tumor tissues worldwide. Several NCI studies are contributing invasive breast cancer tumor blocks to the B-CAST initative, including the Prostate, Lung, Colorectal and Ovarian
(PLCO) Screening Trial and the Polish Breast Cancer Study.
Somatic alterations from breast tumors have been well described in populations of European ancestry from large international groups including The Cancer Genome Atlas (TCGA) program or the
PanCancer Analysis of Whole Genomes (PCAWG). However, much less is known about the somatic alterations in precursor lesions of breast cancers or in breast tumors from other racial groups. The DCEG/TDRP/ITEB seek to use the B-CAST targeted sequencing panel to study the somatic architecture of breast cancer in ductal carcinoma in situ (DCIS) samples from the PLCO and invasive breast tumor samples among West African population in the Ghana Breast Health Study (GBHS), East African breast cancer patients from Kenya, and Chinese breast cancer patients from Hong Kong. The DCEG will use this targeted sequencing data to investigate driver genes and pathways, mutational signatures, and tumor mutational burden, and relate them to established breast cancer risk and genetic factors and, for the invasive cancer studies, breast cancer subtypes. The DCEG will compare our findings for DCIS and from the African and Asian studies to those generated among the approximately 10,000 women in the B-CAST initiative, separately.
2.1 OBJECTIVE
The primary objective of this procurement is to run the B-CAST designed targeted sequencing gene panel in 84 DCIS tumors collect within the PLCO Screening Trial, approximately 650 breast cancer cases in the
GBHS, approximately 30 breast cancer cases from the Kenya Breast Cancer Study (KBCS), and approximately 30 breast cancer cases from the Hong Kong Breast Cancer Study (HKBCS). By using the
B-CAST targeted sequencing panel the ITEB will be able to directly compare the findings of these studies to those of invasive breast tumors included in the B-CAST project.
3.0 TYPE OF ORDER
This is a firm fixed price purchase order for non-severable services.
Funds are only available for use for the contract line item number (CLIN) to which they are obligated.
Unused funds from one CLIN or order period may not rollover for use in other periods or CLINs.
4.0 SCOPE
4.1 TASK 1 – DETERMINE PANEL INPUTS
The Contractor shall coordinate with the NCI to determine the required inputs for the targeted sequencing panel. The expected inputs are at least 200ng of DNA, with a DNA Integrity Number (DIN) of 2 or greater. The performed sequencing and bioinformatics pipelines will be identical to those performed in the B-CAST initiative, with any differences to the pipelines discussed and agreed to beforehand.
Any deviation from the inputs determined by the Contractor and the Government as part of this task shall be discussed and agreed upon by NCI before the changes to the pipelines are applied.
4.2 TASK 2 – PERFORM SEQUENCING & BIOINFORMATICS PIPELINES
DCEG/ITEB shall ship to the Contractor for analysis extracted DNA from formalin fixed paraffin embedded tumor samples and paired germline DNA from breast cancer cases in the GBHS
(approximately 650 breast cancer cases / 650 control samples from the control pair), HKBCS (30 tumor samples / 90 control samples from the control pair), and KBCS (30 tumor samples / 60 control samples from the control pair), and DCIS tumors collected in the PLCO (approximately 84 DCIS tumors / 84 control samples from the control pair).
On the received breast tumor DNA (Task 1) the Contractor shall run the B-CAST targeted sequencing panel using the same sequencing pipeline, including coverage target, sequencing read lengths, and sequencing instruments and bioinformatics pipeline that was applied in the B-CAST project. Any changes from the previously applied procedures should be discussed with and agreed to by NCI before implementing the change to the procedures.
4.3 TASK 3 – DELIVERY OF DATA
The contractor shall deliver to DCEG/TDR/ITEB the sequencing raw data files (FASTQ files), as well as other B-CAST bioinformatics pipeline files that are generated in Task 2. The files will be made available through a secure FTP server, or other agreed upon methods of data transfer. The scripts used to generate these files will also be shared with the DCEG/TDRP/ITEB. The Contractor shall respond to queries from
NCI regarding these files and scripts.
5.0 GOVERNMENT RESPONSIBILITIES
The Government will provide samples to the Contractor no later than 90 calendar days after award. The
Government shall be responsible for shipping samples to the Contractor, and price for shipping to the
Contractor shall not be included in this order. The Government shall be responsible for the safety and security of the samples until successful delivery to the Contractor.
6.0 PERIOD OF PERFORMANCE
The period of performance shall be 12 months from the date of award.
7.0 PLACE OF PERFORMANCE
Services shall be performed at the Contractor’s facilities or facilities authorized by the Contractor.
8.0 REPORT(S)/DELIVERABLES AND DELIVERY SCHEDULE
All written deliverable products shall be submitted in electronic copy for review and comment. Other quantities and formats may be submitted after prior approval from the Contracting Officer’s
Representative (COR). Electronic copies shall be submitted using Microsoft Office file format (e.g.

Payment shall be made once after delivery and acceptance of all tasks. Payment authorization requires submission and approval of invoices to the COR and NIH OFM, in accordance with the payment provisions listed below:
The following clause is applicable to all Purchase Orders, Task or Delivery Orders, and Blanket
Purchase Agreement (BPA) Calls: Prompt Payment (Jan 2017) FAR 52.232-25. Highlights of this clause and NIH implementation requirements follow:
I. Invoice Requirements

A proper invoice is an "Original" which must include the items listed in subdivisions 1 through 12, below, in addition to the requirements of FAR 32.9. If the invoice does not comply with these requirements, the Contractor will be notified of the defect within
7 days after the date the designated billing office received the invoice (3 days for meat, meat food products, or fish, and 5 days for perishable agricultural commodities, dairy products, edible fats or oils) with a statement of the reasons why it is not a proper invoice. (See exceptions under II., below.)
Untimely notification will be taken into account in the computation of any interest penalty owed the
Contractor.
1. Vendor/Contractor: Name, Address, Point of Contact for the invoice (Name, title, telephone number, e-mail and mailing address of point of contact).
2. Remit-to address (Name and complete mailing address to send payment).
