(vi) Statement of Need

Background

The National Institute of Arthritis and Musculoskeletal and Skin Diseases (NIAMS) Genomic Technology Section (GTS) is charged with providing genome-scale, high throughput sequencing services for researchers within the institute.

The Core Facility, like most other Institutes at NIH and sequencing centers around the world, adopts new emerging technologies to maintain the leading edge on genomics and epigenetic research areas.

GTS acquired the 10X Genomics Chromium Controller Single Cell Platform in 2020 (75N92020P00151) to support a study of the biology and cellular processes influenced by SARS-CoV-2, and to access technology that enables the discovery of gene expression dynamics and molecular profiling of individual cell types. The equipment is currently used as a molecular barcoding and analysis suite that delivers cell-by-cell 3’ counting of mRNA transcripts for many tens of thousands of cells per run. The platform supports single-cell spatial transcriptomics, cancer-cell transcriptomics and cell-type identification and discovery.

Due to the program’s increasing demand for single-cell experiments, GTS is requesting to purchase the 10X Genomics Chromium X. This equipment as the Chromium Controller, uses technology that partitions reactions into nanoliter-scale droplets containing uniquely barcoded beads called Gel Bead-In Emulsions (GEMS) at the single cell level. The main difference between these instruments is that the Chromium X has higher throughput and allows to capture higher number of cells per experiment. Because both instruments work with short read sequencers and are compatible with GTS existing Illumina sequencers because they use the same primers for sequencing and to generate the libraries. Some of the Chromium X high- throughput assays that NIAMS investigators are requesting to advance the research include Single Cell Immune Profiling, Single Cell Gene Expression, Single Cell Multiome ATAC + Gene Expression, Single Cell ATAC and Targeted Gene Expression. The Chromium X will be an essential tool to support NIAMS broad range of basic and clinical research applications.

Specifications

The following product features/characteristics are required for this requirement:

I. Generate single-cell transcript counts from up to 80,000 cells per run.

II. Produce >90,000 individual nanoliter-scale partitions leveraging ~3.6 million unique barcodes (~10k unique barcodes for LT).

III. Capture cells at high efficiency up to 65% (up to 35% for LT) Low doublet rate of 0.9% per 1,000 cells (~8% for LT, ~0.5% for HT).

IV. Achieve deep profiling of complex cell populations with high-throughput digital gene expression of individual cells.

V. Access the whole transcriptome with an unbiased approach appropriates for discovery work, or focus on a subset of relevant target genes by performing target enrichment of the same library sample prior to sequencing.

VI. Measure additional phenotypes with Feature Barcode technology (including CellPlex).

VII. Provide turn-key analysis pipelines and visualization software for novice and expert users alike.

VIII. Include a microfluidics chip that is compatible with a wide range of eukaryotic cell sizes and types (e.g. adherent cell cultures, suspension cell cultures, tissues, blood, etc.).

IX. Rapid time to lysis provides an accurate view of the transcriptome with minimal impact on expression.

Instrument parameters and specifications:

• Weight: 41.4 lb (18.8 kg)

• Dimensions: W x D x H 11.25” [28.6 cm] x 19” [48.3 cm] x 10.75”
