AMENDMENT #1 RFQ-NIAID-25-2261621 2
Question 1 Scope: At this time, we’re unable to provide analysis for human samples. However, we can fully support sequencing and bioinformatics for other species.
DNA Extraction: If frozen tissue samples are provided, we’re able to extract high molecular weight (HMW) gDNA in-house to meet sequencing requirements.
Response to Question 1 This project is for human DNA exclusively.
Question 2 Accept DNA isolated from multiple tissue types, including whole blood, saliva, fibroblast, peripheral blood mononuclear cell (PBMC), and other tissues.
- Which DNA extraction kit did you use?
Response to Question 2 We use Qiagen kits, using the QiaSymphony.
Question 3 Regarding the SNP trace using Fludigm from our end, and do the downstream analysis? Or the SNP data would be delivered from your end, and we will do the downstream analysis after we generate PacBio data?
Response to Question 3 We do not require the SNP data analysis to be returned to us. You are welcome to provide detailed explanation of your downstream QC.
Question 4 Regarding the contamination, our bioinformatician indicates that the basic report can give a rough indication of whether the data was generated properly. For example, checking the mapping rate, or in the case of human samples, whether the variant patterns show a reasonable level of similarity. If the samples are from the same species, these metrics should generally appear consistent. Is there any specific guideline or standard from your end to share to us would be more than helpful.
Response to Question 4 We ask for you to deliver standard QC metrics, including coverage, mapping, etc.
