STATEMENT OF WORK
NextGen Sequencing service- RNAseq sequencing for Substance Use
1) BACKGROUND INFORMATION:
Marijuana use is increasingly common in persons living with HIV infection (PLWH).
Marijuana contains a number of different cannabinoid products and could affect HIV health outcomes via both behavioral mechanisms (e.g. adherence, planning) and biological mechanisms (e.g. anti-inflammatory, viral suppression). While there is some evidence that marijuana can improve HIV-related symptoms, several scientific agencies recently cited the critical need for more scientific evidence regarding the long-term effects of marijuana on clinical health outcomes. The overarching goal of this research is to provide patients, clinicians, and public health authorities with information to guide clinical recommendations and safety monitoring related to marijuana use and health.
2) SCOPE:
Total of 200 quality total RNA will be shipped to the vendor for RNAseq library automation (Poly-A selection). The vendor will provide QC result of the RNAseq libraries. The constructed libraries will then be forwarded to the sequencing core within the vendor for Hiseq sequencing. The sequencing data will be delivered to the Molecular HIV Host Interaction Section (MHHIS) electronically. MHHIS requests 50 million, 2 x 100bp paired end sequences of each sample.
3) PURPOSE AND OBJECTIVES OF THE ACQUISITION
MHHIS will use RNAseq to study gene expression altered by marijuana consumption on the background of HIV infection to identify the variations most strongly associated with control of symptoms (e.g., pain, stress, sleep), HIV viral suppression, and markers of chronic inflammation.
4) PLACE OF PERFORMANCE:
Name: RNA will be shipped from Louis Stokes Laboratories, 50 South Drive, Bethesda, MD 20814.
5) PERIOD OF PERFORMANCE:
August 2018 to August 2019
6) TASKS/ REQUIREMENTS:
Total of 200 quality total RNA extracted from PAXgene tubes will be shipped to the vendor for RNAseq library construction using poly-A selection. The vendor will provide QC result of the RNAseq libraries. Any samples that do not meet minimum requirements will be prepared anew by client and resubmitted for evaluation. The constructed libraries will then be forwarded to the sequencing core within the vendor for illumina Hiseq sequencing. The sequencing data will be delivered to MHHIS electronically.
MHHIS requests 50 million, 2 x 100bp paired end sequences of each sample.
The vendor must be able to work with RNA samples as few as 100ng, 20ng/μl, and RIN=5.8 due to the nature of the samples. The vendor also needs to provide bioinformatics support when requested.
7) Delivery
The vendor must provide quality control data before sequencing. Minimal of 50 million 100bp paired-end sequences of each sample with sequencing information should be delivered electronically.
8) GOVERNMENT FURNISHED MATERIALS:
MHHIS will provide 200 good quality, globin-depleted total RNA.
9) SECURITY:
10) INSPECTION AND ACCEPTANCE:
All work will be inspected and approved by an authorized laboratory official at the completion of the job. All work will be completed in accordance with industry standards.
