STATEMENT OF NEED FOR SUPPLY OR SERVICE < $150K
NFFP7100-15-02973, CB32176
PURPOSE:
The NWFSC provides scientific and technical support to NMFS for the management, conservation, and wise use of the Northwest region's marine and anadromous resources. The NWFSC Conservation Biology and Environmental and Fisheries Science Divisions are interested the conservation of marine species and fisheries restoration and aquaculture, respectively. Obtaining next generation sequencing service is needed to fulfill our research objective to evaluate the genomic differences between groups of marine and freshwater species that are of conservation concern. The purpose of this requisition is to obtain high quality next generation sequencing data, as described in the technical specifications.
TECHNICAL SPECIFICATIONS:
The services required include 47 lanes of Illumina HiSeq2000 or HiSeq2500 DNA sequencing, and RNA sequencing library preparation services for 24 samples. The 47 lanes include sequencing of 39 individual libraries of genomic DNA in a single direction (single read or SR), at 100 nucleotides length, and 8 individual libraries of genomic DNA from both the forward and reverse directions (paired end or PE) with an error rate of <2% and producing at least 200 million reads per lane. Samples for sequencing will be prepared by Northwest Fisheries Science Center (NWFSC) staff and submitted one, two or three lanes at a time, with a maximum turnaround time of 2 months from sample submission and receipt at the sequencing facility, to delivery of data to the NWFSC. Sample submission and tracking must occur through an online queue such that NWFSC can monitor the submission, running, and completion of samples through this online queue in real time. The NWFSC will submit samples for sequencing at 5-10 nanomolar concentration with a minimum volume of 20 microliters. Once submitted, quality control of each sample is to be evaluated by the sequencing facility, and should include library quantification by quantitative polymerase chain reaction (qPCR) using the Illumina adapter primers (such as the Kapa qPCR protocol), as well as fragment size determination by the Advanced Analytical Fragment Analyzer, Agilent BioAnalyzer, or Agilent Tapestation. If samples are low quantity or poor quality as deemed by this QC at the sequencing facility, the sequencing facility shall notify the NWFSC to allow staff at NWFSC to decide whether or not the sequence the library in question. After sequencing is completed, all raw DNA sequence data will be provided to the NWFSC Molecular Genetics laboratory in a format that is downloadable from our user account. Raw sequencing data shall consist of flat text files containing genetic sequence and quality scores (fastq format), provided by the vendor for each lane of data immediately after sequencing. Library preparation for RNA sequencing libraries will include library construction using kits that enable individual sample barcodes and preparation for sequencing on the HiSeq2000 or HiSeq2500, and must include appropriate quality control, as above, for fragment analysis and sample quantification.
DELIVERABLE SCHEDULE:
Sequence data is to be delivered as FASTQ files of raw data immediately after sequencing each lane submitted by the NWFSC, and within two months of submission of the sample to the online queue. All samples must be completed no later than 31 July 2017.
