About this file

This is a Specification Document for a supply purchase of reagents and kits to sequence 116 cattle samples using the 10X Genomics single cell platform.

The USDA ARS Dairy Forage Research Center (DFRC) in Madison, Wisconsin requires delivery of specific 10X Genomics reagents and kits to process samples across three workflow types: single-nucleus Multiome for 36 samples, single-cell microbiome RNA-seq for 32 samples adaptable to BacDrop bacterial applications, and 5' single-cell gene expression with BCR/TCR repertoire enrichment for 48 samples. The required items include Single Index Kit N Set A, GEM-X Epi Multiome kits in various configurations, Chromium Next GEM Single Cell ATAC Kits, Chromium Next GEM Chip H kits, GEM-X Universal 5' Gene Expression kits, and a Dual Index Kit TT Set A. All reagents must be delivered to the facility located at 1925 Linden Drive, Madison, Wisconsin 53706 by September 30, 2026, with delivery occurring Monday through Friday between 8:00 AM and 4:00 PM. Sample processing will occur from September 30, 2026 through September 29, 2027 at USDA ARS facilities, with all library preparation and downstream analyses performed internally. The contractor is responsible for all travel expenses if service repair is required. No key personnel requirements, security requirements, data rights specifications, or Section 508 compliance requirements are specified.

Project: Purchase reagents to sequence 116 cattle samples using 10X Genomics single cell platform

GENERAL INFORMATION

1.0 Background:

USDA ARS NEA BARC AGIL collected ~2000 samples from cattle with various phenotypes and genotypes. USDA ARS Dairy Forage Research Center (DFRC at 1925

Linden Dr, Madison, Wisconsin 53706, United States) will perform single-cell or single-nucleus profiling across cattle samples. Samples will be processed using single-nucleus Multiome (n=36), single-microbiome RNA-seq (smRNA-seq n=32), and 5’ single-cell gene expression (scRNA-seq) with BCR/TCR repertoire enrichment (n=48) to characterize gene regulation, chromatin accessibility, and adaptive immune diversity in cattle. Single-cell omics analyses of cattle samples are critical for advancing germplasm conservation, functional genomics, and national livestock improvement programs.

2.0 Objectives:

Purchase reagents to sequence 116 cattle samples using 10X Genomics single cell platform

3.0 Scope:

This request is supply only purchase, including reagents and kits required for planned workflows.

4.0 Technical Requirements/Tasks:

The contractor must provide the following:

A. For single-nucleus Multiome workflow for 36 samples:

1 x Single Index Kit N Set A, 1 xGEM-X Epi Multiome, 4 samples;

2 x GEM-X Epi Multiome, 16 samples;

3 x GEM-X Epi multiome Chip Kit, 4 chips

B. For single-cell microbiome RNAseq adaptable to BacDrop bacterial applications:

2 x Chromium Next GEM Single Cell ATAC Kit v2, 16 rxns;

2 x Chromium Next GEM Chip H Single Cell Kit, 48 rxns;

C. For 5’ single-cell gene expression with BCR/TCR repertoire enrichment (n=48):

3 x GEM-X Universal 5' Gene Expression v3 4-plex (16 samples).

3 x GEM-X Universal 5' Gene

1 x Dual Index Kit TT Set A, 96 rxn.

5.0 Deliverables or Delivery Schedule

The contractor performs the delivery. The service will ensure the instrument operates at the original, factory level performance.

6.0 Government Furnished: Government will receive the reagents and kits and review the integrity of the delivered products. The facility is located at 1925 Linden Dr.

Madison, WI. It is open Monday-Friday, from 8-4PM.

7.0 Deliverables / Schedule:

All reagents must be delivered before Sept 30, 2026.

8.0 Travel: If travel is required for the service repair, the contractor will be responsible for all the travel expenses.

9.0 Place of performance: These samples will be processed in USDA ARS Dairy

Forage Research Center (DFRC) from Sept 30, 2026, to September 29, 2027. All library preparation and downstream analyses will be performed internally at USDA ARS facilities.
