About this file

This is a Performance Work Statement and Quality Assurance Surveillance Plan for wheat genotyping services required by the USDA Agricultural Research Service, Plant Science Research Unit in Raleigh, North Carolina.

The contractor must provide genotyping-by-sequencing (GBS) services for 2,304 wheat samples using exclusively the AgriSeq Wheat 4k genotyping panel, which contains 4,000 specific informative genomic targets identified by USDA-ARS Regional Small Grains Genotyping Laboratories. The specific deliverables include: DNA library preparation for all 2,304 samples using the AgriSeq targeted GBS methodology with rescue primer spike-in; sequencing of prepared libraries with a minimum mean target coverage of 100x; and delivery of AgriSeq wheat panel target variant calls in a single merged Variant Call Format (VCF) file containing call data for all submitted samples. The contractor must provide written receipt confirmation of the DNA samples upon arrival and deliver all completed work within 30 calendar days of receiving the samples from the USDA. The Quality Assurance Surveillance Plan establishes a 100% Acceptable Quality Level (AQL) for all technical requirements and tasks, meaning the contractor must meet all standards as established in Section 2 of the Performance Work Statement to receive payment for services rendered.

Attachment 1 Performance Work Statement and QASP Wheat Genotyping – Raleigh NC

1. Background and Scope The United States Department of Agriculture, Agricultural Research Service, Plant Science Research Unit, Raleigh, North Carolina requires targeted genotyping-by-sequencing (GBS) of 2,304 wheat samples with the AgriSeq Wheat 4k genotyping panel. Only the AgriSeq Wheat 4k genotyping panel is acceptable for requirement performance to maintain critical continuity of research.

The AgriSeq wheat 4k genotyping panel consists of 4000 specific informative genomic targets identified by scientists at the USDA-ARS Regional Small Grains Genotyping Laboratories. The resulting genetic marker data will be used in conjunction with the Plant Science Research Unit’s investigation into the complex genetic traits of plants.

2. Tasks or Requirements:

The contractor shall provide:

2.1. DNA library preparation for 2,304 wheat DNA samples for AgriSeq targeted GBS using the Wheat

4k genotyping panel with rescue primer spike-in. DNA samples will be provided by the USDA program office point of contact to the contractor. Receipt confirmation of the samples shall be provided in writing to the USDA program office point of contact.

2.2. Sequencing of prepared AgriSeq DNA libraries with a mean target coverage of no less than 100x.

2.3. Delivery of AgriSeq wheat panel target variant calls to the identified USDA program office point of contact shall be in the form of a single merged Variant Call Format (VCF) file containing call data for all submitted samples.

2.4. All deliverables, including library preparation and sequencing shall be delivered to the USDA point of contact within 30 calendar days of contractor receipt of the DNA samples from the USDA.

3. Quality Assurance Surveillance Plan (QASP). The Government shall establish a QASP as a means of evaluating whether the Contractor is meeting the performance standards/quality levels identified in the

PWS to ensure that the government pays only for the level of services received
