About this file
This document is a Minimum Required Specifications sheet for a federal procurement of a benchtop ultra-long read DNA sequencer.
The U.S. Department of Agriculture Agricultural Research Service (USDA-ARS) Wheat Health Genetics and Quality Unit is procuring one new benchtop ultra-long read DNA sequencer for de novo genome assembly, genomic analysis, and transcriptomic analysis of invasive and native weed species. Delivery is required within 60 days after receipt of order (ARO) to 410 SE Dairy Rd, Vogel Plant Biosciences Building, Room 325, Pullman, WA 99164. The sequencer and all related components, spare parts, and accessories must be new and installed to manufacturer specifications. The quote must include shipping and installation costs, and a standard one-year manufacturer's warranty beginning from the date of final on-site acceptance.
The sequencer must meet twelve specific technical requirements: produce reads exceeding 20 kilobases from high molecular weight DNA; perform direct RNA sequencing without cDNA synthesis; generate ultra-long reads of at least 2 megabases; accurately sequence repetitive, GC-rich genome regions; allow direct identification of epigenetic modifications such as methylation; integrate with upstream and downstream genomic analysis pipelines; generate coverage of large complex grass and dicot genomes (minimum 5 gigabases) at 5-10x coverage depth; include manufacturer-provided support and training; fit on a benchtop with physical dimensions not exceeding 300 millimeters (width) by 200 millimeters (height) by 500 millimeters (depth); operate on standard U.S. electrical power (115V/60Hz); and be a new, non-refurbished unit. All equipment and options necessary to meet these specifications must be included in the quotation.

MINIMUM REQUIRED SPECIFICATIONS
1.0 Specifications Description:
Benchtop Ultra-long Read DNA Sequencer
Quantity: 1
Background: A benchtop ultra-long read DNA sequencer for de novo genome assembly, genomic analysis, and transcriptomic analysis of invasive and native weed species. Plant genomes can be large and complex due to highly repetitive regions, transposable elements, and polyploidy. Thus, an ultra-long read DNA sequencer is necessary for creating complete assemblies. Genomic analysis is needed to elucidate the genes underpinning complex herbicide resistance mechanisms.
The sequencer and all related components must be installed in the USDA-ARS Wheat Health Genetics and Quality Unit to the manufacturer’s specification. The sequencer and all related components, including spare parts, accessories oƯered for sale and delivered to WHGQU must be new. All equipment and options necessary to meet the technical specifications listed must be included in the quote. The quote must include shipping and installation costs. A standard 1-year manufacturer’s warranty should be provided and described. The warranty period shall begin from the date of final acceptance of the sequencer on-site.
Below is a list of specifications that must be met or exceed:
1. Sequencer must be new and not refurbished.
2. Sequencer must be capable of producing >20kb reads from high molecular weight DNA.
3. Sequencer must be capable of direct RNA sequencing without cDNA synthesis.
4. Sequencer must be capable of producing an ultra-long read that is at least 2 MB.
5. Sequencer must be capable of accurately sequencing repetitive, GC-rich regions of a genome.
6. Sequencer must allow for direct identification of epigenetic modifications, such as methylation, alongside nucleotide sequence
7. Sequencer must work with upstream and downstream pipelines. Starting with high molecular weight DNA extractions, library preparation, and produce results useful in genome assembly pipelines and diversity analysis.
8. Sequencer must have capabilities to generate reads covering large complex grass and dicot genomes (at least 5GB in size) at 5-10x coverage.
9. Support and training must be available from the manufacturer.
10. The system must fit on a benchtop in a small lab space next to a computer. Not to exceed (W x
H x D) 300 x 200 x 500 mm
11. 115 V/60 Hz (US)
12. Costs of shipping should be included in the quote.
