Q&A for AG-6395-S-16-0117 - 5yr Blanket Purchase Contract for DNA sequencing, gene synthesis, molecular biology and genomic services

1. Q - What do you mean when listing “Fragment Analysis” as a desired service?

A - We are referring to the analysis of microsatellite fragments from PCR product. Our fragments range in size from about 90bp ti 250bp. Our PCR product is multiplexed with usually no more than three fragment groups represented by 2 labels, VIC and 6FAM.

2. Q - Would Vendor be providing you with the sequence data and your team completes the analysis or would we be responsible for comparison to reference genomes?

A - The sequencing we refer to in this contract is in regards to Sanger sequencing. The trace files would be your end product. We would edit on our end.

3. Q - Similarly we would also like some more information regarding what “Difficult

Template Sequencing” means?

A - Yes, some DNAs are more challenging to sequence (Sanger) than others. Those that may be GC rich, contain hairpin structures, and perhaps various di- or tri-nucleotide repeats.

Some labs have internal protocols, reagent mixes, or a combination to deal with these challenges. This is truly something that is rare in our diagnostics, but we occasionally run into these types of DNAs.
