Research Services for: The application of a pre-clinical assay for comparing Immune response to Cas proteins derived from different organism
PART 1 – GENERAL INFORMATION
This is a combined synopsis/solicitation for commercial items prepared in accordance with the format in FAR
12.6 and 13.1 as supplemented with additional information in this notice. Quotes are being requested and this announcement constitutes the only solicitation. The Government contemplates issuing a firm fixed-price purchase order resulting from this solicitation. The solicitation document and incorporated provisions and clauses are those in effect through Federal Acquisition Circular FAC 2021-05 dated March 10, 2021.
The associated North American Industrial Classification System (NAICS) code for this procurement is 541690 –
Other Scientific and Technical Consulting Services, with an associated size standard of 1,000 employees. This requirement is being solicited as a total small business set-aside.
PART 2 – SUPPLIES OR SERVICES AND PRICES/COSTS
Contract Type: The Government intends to issue a firm fixed-price purchase order resulting from this solicitation.
PART 3 – DESCRIPTION OF REQUIREMENT
Statement of Work
Research Services for: The application of a pre-clinical assay for comparing Immune response to
Cas proteins derived from different organism
Background
The Food and Drug Administration (FDA)/Center for Biologics Evaluation and Research (CBER) has a need for a comparison of Cas9 proteins derived from different organisms in a Dendritic Cell - T cell (DC-
T) cell proliferation assay as well as an antigen presenting assay (also called a MHC Associated Peptide
Proteomics (MAPPs) assay). In previous published work this laboratory (and others) has demonstrated that Cas9 proteins which are used in gene editing elicit immune responses. The immune responses to Cas proteins could limit the use of these proteins for in vivo gene editing in humans. Since our previous work
Cas proteins from different organisms have been discovered. Unlike Cas9 the organisms from which the newer versions of Cas have been characterized are not human pathogens. It has thus been postulated that these molecules may be less immunogenic. We have found that this may not necessarily be so as many individuals have pre-existing antibodies to the newer Cas proteins. The FDA requires a comparison of the different Cas proteins in the DC-T and MAPPs assays which can identify the presence or absence of potential T cell epitopes within proteins. The assay is particularly applicable to this situation as it is designed to develop a picture of “relative antigenicity” between structurally similar molecules that are comparable in their application, formulation, mode of action, and route of exposure. The requirement is to conduct the DCT assay on cells from at least 20 donors and the MAPPs assay on 10 so-called monoallelic cell lines provided by us.
Minimal Technical Requirements for Prospective Vendor:
FOR THE DC-T ASSAY:
• For the DC-T assay the vendor will use blood from at least 20 donors with a distribution of MHC variants comparable to that in the human population. The vendor thus will be required to screen many more donors than used in the assays.
• Donor cell samples that are to be used in the assays must be CD8-depleted prior to use, to eliminate
CD8+ responses from the analysis. Detection of proliferation of CD4+ T cells should be performed by co-staining with anti-human CD4 antibody.
• The vendor should use adherent donor PBMC from each patient selected for the assay and culture these with appropriate growth factors to generate monocyte-derived DCs.
• The DC cultures should be loaded with either test (engineered analog) or reference (currently marked drug) protein. Reference antigens are also to be used these may include Keyhole Limpet Hemocyanin
(KLH) and Tuberculin Purified Protein Derivative (PPD).
• Immature DCs were cultured for a further 2 days to generate mature DCs, which were then co-cultured at a fixed ratio with autologous CFSE-labeled T cells for 7 days. Detection of CD4+ T cell proliferation must be performed by co-staining with anti-human CD4 antibody. Analysis will be carried out by flow cytometry.
• Vendor must provide report of findings to Laboratory of Hemostasis/FDA/CBER/ OBRR/DH/LH), within twelve weeks of receiving a shipment of the two proteins.
FOR THE MAPPs ASSAY:
• MAPPs (Antigen Presentation) Assays will be performed on cell pellets provided by the FDA lab.
• Following cell sample harvesting, pan-Class I HLA-A,B,C molecules will be purified, and the associated peptides isolated.
• Samples will be analyzed by mass spectrometry.
• Mass spectrometry data will be searched against a protein database library consisting of the sequence of interest to identify the Sa-Cas9 peptides presented.
A. The FDA Laboratory (FDA) will conduct the following during this study:
FOR THE DC-T ASSAY:
• Will provide the proteins used in this study and ensure the purity of the protein samples.
• Will ship protein samples to selected vendor for processing and data analysis. A total of four (4) protein samples will be shipped to the vendor.
FOR THE MAPPs ASSAY:
• FDA will generate monoallelic cell lines expressing the protein of interest (100 - 150 x 10⁶ cells per sample).
• FDA will provide (ship) snap-frozen cell pellets to the vendor.
B. Deliverables
• Full data reports for both assays will be provided to the FDA.
• The report for the DC-T assay will include data on the MHC variants in each donor used in the study.
• The vendor will demonstrate that the donors selected in the study have a distribution of MHC variants comparable to that found in the global population.
• Vendor will also provide all data for independent analysis by FDA.
• This report will be completed and delivered within 12 weeks of the arrival of the shipment of the two proteins from FDA.
Estimated Delivery Date: 3 Months after protein and cell samples are provided by FDA to the vendor.

(C) If this solicitation is a request for proposals, it was the only proposal received.
(ii) However, a late modification of an otherwise successful offer, that makes its terms more favorable to the Government, will be considered at any time it is received and may be accepted.
(3) Acceptable evidence to establish the time of receipt at the Government installation includes the time/date stamp of that installation on the offer wrapper, other documentary evidence of receipt maintained by the installation, or oral testimony or statements of Government personnel.
