75F40120Q00095 IN SILICO EFFORT TO UNDERSTAND THE METAL PEPTIDOME,
HELP LEVERAGE CLINICAL DIAGNOSTIC TOOL(S)
This is a combined synopsis/solicitation for commercial services prepared in accordance with the Federal Acquisition Regulation (FAR) format Subpart 12.6, and 13 as supplemented with additional information included in this notice. The incorporated provisions and clauses are those in effect through Federal Acquisition Circular (FAC) 2020-07.
THIS ANNOUNCEMENT CONSTITUTES THE ONLY SOLICITATION AND A
SEPARATE SOLICITATION WILL NOT BE ISSUED. The solicitation number for this acquisition is 75F4012Q00095 and is being issued as a Request for Quote (RFQ). The associated North American Industry Classification System (NAICS) Code for this solicitation is 541611. This requirement is Full and Open Competition with no set-aside. Prospective Offerors are responsible for downloading the solicitation and any amendments. The Government reserves the right to award an order without discussions if the Contracting Officer determines that the initial offer is providing best value and discussions are not necessary.
Contract Type-Commercial Services – Firm Fixed Price
The U. S. Food and Drug Administration (FDA), Center for Devices and Radiological Health (CDRH) requires services to acquire expertise in Computational Modeling in Silico Effort to understand the Metal Peptidome, Help Leverage Clinical Diagnostic Tools.
A. STATEMENT OF WORK
A.1 OBJECTIVE
The objective of this acquisition is to acquire services for expertise in computational modeling to assist Center for Devices and Radiological Health (CDRH) identify the human endogenous proteins that would be predicted to be bound by specific metals released from the medical devices. This effort shall help to fill a knowledge gap and, with applicability to other research areas of ALTRs, to metal implants such as immune system reactions. The Contractor shall provide a final report to CDRH at project completion.
A.2 BACKGROUND
The CDRH, within the Food and Drug Administration (FDA), is the center responsible for evaluating premarket as well as post-market data for medical devices commercialized in the United States. CDRH has undertaken extensive reviews of data associated with metal-containing implants after safety concerns were raised regarding medical devices, including metal-on-metal total hip arthroplasty systems and the Essure System for permanent birth control.
The products of material degradation (both metal ions and solid particles) released from metal implants have been identified as the main etiological factor of Adverse Local Tissue Reactions (ALTRs) to such medical devices.
HELP LEVERAGE CLINICAL DIAGNOSTIC TOOL(S)
There is a lack of understanding about potential metal binding to specific human protein(s) and this metal peptidome knowledge is expected to not only help better inform how to modulate immune responses to a metal implant, but also to leverage diagnostic tool(s) targeting the molecular mechanism(s) impacted by an identified protein depletion/impairment. Accordingly, the intent of this award is to allow CDRH to seek support services from an external contractor with expertise in silico tools, such as Chemotext1 as well as Reasoning Over Biomedical Objects linked in Knowledge-Oriented Pathways (ROBOKOP)2, to further the understanding of mechanistic relationships connecting metal implant ALTRs and human endogenous proteins.
A.3 SCOPE
The Contractor shall have credible computational modeling expertise to be able to:
a. Employ in silico tools, such as Chemotext and ROBOKOP, to generate a list of human endogenous proteins that would be predicted to be bound by specific metals released from medical devices;
b. Search information in the public domain for organ-specific expression profiles corresponding to the identified proteins and possible perturbation(s) in homeostasis as a result of their depletion; and
c. Build mechanistic relationships connecting metal implant ALTRs and human endogenous proteins.
CDRH will review the information as well as the report generated by the Contractor and provide feedback. The information gathered by the Contractor shall guide CDRH on a search of all currently available diagnostic tool(s) targeting the proteins identified and assess whether these tools could be repurposed to monitor ALTRs to metal implants.
A.4 TASKS
Independently, and not as an agent of the Government, the Contractor shall provide the personnel and services necessary to perform the following task:
2 Capuzzi SJ, Thornton TE, Liu K, Baker N, Lam WI, O’Banion CP, Muratov EN, Pozefsky D, Tropsha A (2018) Chemotext: A Publicly Available Web Server for Mining Drug-Target-Disease Relationships in PubMed. J Chem Inf Model. 58(2):212-218

HELP LEVERAGE CLINICAL DIAGNOSTIC TOOL(S)
A.4.1 TASK 1
The Contractor shall apply innovative in silico approaches such as:
1. Mining of Protein Data Bank to identify all known metal-binding sites, and decipher structure of such sites, followed by knowledge-based identification of putative uncovered metal-binding sites.;
2. ROBOKOP (Reasoning Over Biomedical Objects linked in Knowledge-Oriented Pathways) for knowledge discovery regarding potential specific metal-binding human protein(s) and biological pathways in which these proteins operate; and
3. Mechanistic explanations for metal implant ALTRs and identification of possible sites of protective intervention.
A.4.2 TASK 2 SUMMARY REPORT
The Contractor shall provide a draft and final summary report that covers all work conducted and provide all the results specified in the study to CDRH. The report shall include corresponding protocols/methods, as well as recommended next-steps to CDRH management and scientists. The final summary report shall address CDRH comments made during review of the draft report. Reports shall be submitted via email as attachments in Microsoft Word and/or Microsoft Excel.
