14. DESCRIPTION OF AMENDMENT/MODIFICATION (Organized by UCF section headings, including solicitation/contract subject matter where feasible.)
1. The purpose of the amendment is to provide BLM responses to the following questions:
A. Potential Term and Scope of work. Can you confirm the contemplated work is expected to be genotyping of approximately 500 total wild horse / burro samples over a 3-year period?
Our interpretation is that this equates to approximately 165 samples that will need to be genotyped and analyzed each year.
BLM Response: The specifications call for at least 500 samples to be analyzed over a three-year period. There is no set number per year, but the expectation is that the total would be at least 500 samples analyzed over the three-year period.

B. Sampling. Will samples be primarily be collected in the Midwest / Western United States or are they anticipated to come from other geographic regions? Is there strong seasonality
(spring / summer) to when the samples will be collected and sent for analysis or is it expected to be year-round?
BLM Response: Samples will come only from the 10 western united states where BLM manages herds of federally-designated wild horses and burros (AZ, CA, CO, ID, MT, NM, NV, OR, UT, WY). Samples may be sent at any time of year, but could be expected mainly during the August to February time period.
C. Genetic Analysis. Under Section 3, subsection
(i) of the specifications, the following analysis requirement is cited: "Present a dendrogram or comparable graphical depiction of quantitative measures of similarity to other BLM-managed herds." Will genetic information on said herds be provided by BLM or is the intent that such information will be built up and then analyzed as the project progresses?
BLM Response: An existing database of genotypes from over 100 sampled herds will be made available. The database contains the genotypes for the microsatellites noted in the specifications, coded using the standard notation adopted by ISAG (alphabetical letter code for each allele polymorphism). The contractor will need to have or develop capabilities to use those existing genotypes (sampled in the past) to place newly sampled herds in a dendrogram depicting a measure of herd genetic relatedness.
D. In the specifications document under qualifications it states "The genotyping laboratory must have certification from the
International Society for Animal Genetics (ISAG) at a high enough level to distinguish horse breeds, or be able to produce evidence that error rates for microsatellite genotyping are comparable to or better than those required for that type of ISAG certification." Our laboratory does not currently have ISAG certification and upon investigation I discovered the process to be certified can take up to 1 year to complete so my

140L0620R0050/0001 question is what type of evidence should be provided to demonstrate our genotyping error rates are sufficient? Do we simply explain our protocol? Do we cite published papers that use our protocol? Your guidance on this would be appreciated.
BLM Response: The ISAG protocols involve multiple labs testing known test samples and comparing results to confirm that each lab being certified has very low error rates for the genotyping of multiple individuals. Simply demonstrating your lab's ability to generate genotypes is not sufficient. If your lab is not ISAG certified, you would need to present evidence that genotypes produced by your lab are accurate, based on comparisons with other labs of high quality, such that your lab is shown to produce the same genotypes as those that are known to be correct.
E. Also, in the specifications document under
Analyses, sub-options 'd' through 'I' list analyses that require comparisons to previous datasets and appear to imply that interested labs should have access to a domestic horse and burro dataset. My questions are, will such datasets be provided to the laboratory that is chosen to perform the analyses (assuming if so proper calibration of allele sizes between labs also occurs)? If datasets are not provided, will the lab be provided access to domestic horse and burro samples to generate their own reference databases? Will the cost of generating the datasets be covered within the contract?
BLM Response: For labs that do not have access to datasets for domestic horses and burros, allele frequencies for different breeds can be inferred based on published literature. BLM will not provide samples of different domestic breeds. A database with allele frequencies for wild horses and burros will be made available to the selected contractor, for comparisons to samples that BLM will send for analysis.
