About this file

This request for quotation (RFQ) solicits Sanger sequencing services for two laboratories within the National Identification Services of the United States Department of Agriculture's Animal and Plant Health Inspection Service. The sequencing would support molecular diagnostics to identify insect and fungal interceptions. Interested vendors must submit pricing and capability statements by February 7, 2024. The estimated period of performance is five years from date of award, with an annual estimated volume of 2,000 sequences and 200 sequences per month on average. Vendors must provide same-day sequencing options and 48-hour turnaround for regular requests, with electronic access to results for two years. Sample pickup from the specified Beltsville, Maryland locations is required.

1.0 BACKGROUND

Many potential pests that are intercepted at ports of entry cannot be confidently identified morphologically because they are immature, severely damaged, or because the necessary taxonomic expertise for a particular group is not available. Molecular Diagnostics (MDx) offers an extensive toolkit of techniques and procedures to identify organisms that are difficult or impossible to identify based upon morphology. The Insect Molecular Diagnostics Laboratory (IMDx) was established in 2017 to provide molecular diagnostic support for insect interceptions to the National Taxonomy and Coordination and Policy staffs of NIS. In addition, the existing NIS Mycology laboratory has recently added MDx capabilities to improve the accuracy and precision of its identifications. Both laboratories are located on the western campus of the Beltsville Agricultural Research Center (BARC) in Beltsville, MD.

While a variety of molecular tools exist to study the taxonomy and evolution of life (collectively referred to as “molecular systematics”), traditional Sanger sequencing remains a commonly-used and powerful tool. Sanger sequencing is often used to generate one or more genes which are then compared against a database of known genes in order to determine the identity of the organism. Both the IMDx and Mycology laboratories are equipped to extract DNA and amplify the required genes. However, both laboratories require access to high-quality Sanger sequencing services to process the amplified products into genetic sequences.

2.0 OBJECTIVE

The objective of this acquisition is to obtain Sanger sequencing services for PCR products generated in the Insect Molecular Diagnostics and Mycology laboratories of National Identification Services (USDA-APHIS-PPQ-NIS). Courier services to pick up PCR products from the:

Beltsville Agricultural Research Center Buildings 010A and 004 (either location can suffice for a dropbox location) Beltsville, MD 20705

3.0 CONTRACT TYPE

The Government intends to award a firm fixed price commercial IDIQ service contract.

The payment provided for the order shall constitute full compensation for providing supplies, labor, supervision, equipment, incidental materials, quality control, environmental protection, meeting safety standards, and performing all work under the contract in a complete and acceptable manner. Except as otherwise specified in this contract, all costs associated with incidental work shall be included in the SF 1449 line item with which that incidental work is most closely associated. Compensation for all work shown, specified, or essential to completion of the project shall be included in the total price. The payment provided in the contract includes compensation for all risk, loss, damage, and expense arising out of the nature of the work or its prosecution, subject to the conditions of the contract.

Payment will be made based on the actual quantities received and accepted by the

Government. The Government is not obligated to pay the Contractor for any amount more than the quantities specified in the Pricing Schedule.

4.0 PERIOD OF PERFORMANCE

The estimated period of performance is from February 1, 2024 through January 31, 2029.

Four option years in addition to the base year can be seen at 6.0 Pricing Schedule.

5.0 SPECIFICATIONS

o Contractor will sequence forward and reverse directions for PCR products. NIS will need to submit approximately 50 samples per week, though the number of samples submitted each week will vary.

o NIS must have the option of submitting purified samples premixed with the primer, or with sequencing primers submitted separately. The majority of the samples will be submitted pre-mixed.

o Contractor must be able to sequence PCR products that have been purified by NIS either enzymatically (e.g., ExoSAP-IT PCR cleanup reagent, or similar) or purified using column-based methods (e.g. Zymo DNA Clean and Concentrator, or similar). The majority of PCR products will be purified enzymatically.

o Contractor must be able to sequence PCR products that have been verified by NIS using either the Qiagen QIAxcel system or via traditional gel electrophoresis using SYBR Safe or similar DNA gel stain. NIS does not use ethidium bromide as an intercalating agent. The majority of products will be verified by NIS using the QIAxcel system.

o Contractor must have protocols in place to sequence difficult PCR products, including those that may have secondary structure or be GC-rich. NIS understands that these services may incur additional cost.

o Contractor must provide a same-day service option, where results are provided on the same day the samples are received, with the understanding that there will be an added fee per sample if this expedited service is used.

o For regular services (i.e., not same-day), Contractor should provide results within 48 hours of receiving samples.

o Results must be provided in electronic, downloadable format, and available for retrieval by NIS for 2 years following initial posting of results.

o Contractor must provide a courier service to pick up samples from BARC West, Buildings 010A and 004. Sequencing requests submitted by 12pm must be picked up that same day by Contractor or courier service.

o Contractor may NOT install any drop box or other equipment on the exterior of building 004 (historical building).

o Contractor will bill USDA via IPP per sample within two weeks of processing.

o Samples will be picked up from the following locations:
