About this file
This document is a Vendor Questions and Answers attachment for USDA contract 1232SA26Q1291 regarding RNA extraction and sequencing library preparation for rainbow trout samples.
The Q&A clarifies key requirements and deliverables for the contract. USDA will not accept alternative sequencing platforms such as Oxford Nanopore Technologies; vendors must use the specified Illumina 2 × 150 paired-end sequencing format. All 90 whole-body tissue samples will be shipped in a single batch, with each sample containing approximately 400 mg of tissue homogenized in 1 ml TRIzol. The Period of Performance spans from August 31, 2026 to December 30, 2026 and encompasses the full scope of work including RNA extraction, library preparation, sequencing, data delivery, and RNA return, as well as contract administration and invoicing activities. These clarifications establish the technical specifications, sample handling procedures, and timeline expectations for vendor proposal development.

Attachment 2 - Vendor Questions & Answers 1232SA26Q1291 – RNA Extraction and Seq Library Rainbow Trout
Q1) Would USDA accept Oxford Nanopore Technologies direct RNA sequencing under the Statement of Work’s “or similar” provision, with platform-appropriate long-read output and quality metrics in place of the specified Illumina 2 × 150 paired-end requirements?
A1) No.
Q2) Will the samples be shipped all in one batch? If not, please specify the number of batches and the number of samples per batch.
A2) One batch.
Q3) Can you clarify what the Period of Performance (08/31/2026–12/30/2026) represents? For example, is this the full window for extraction, library prep, sequencing, data delivery, and RNA return, or does it also include time for contract administration/invoicing?
A3) It also includes time for contract administration/invoicing
Q4) For the 90 whole-body tissue samples that require extraction, what is the approximate tissue input amount per sample (e.g., mg of tissue)?
Q4) ~400 mg tissue homogenized in 1 ml TRIzol per sample.
