About this file

This is a Statement of Work for RNA sequencing services of cotton fiber tissue samples. The USDA Agricultural Research Service (ARS) Cotton Fiber Bioscience & Utilization Research Unit in New Orleans, LA is requesting next-generation RNA sequencing services for 300 cotton fiber tissue samples to support research on how abiotic stresses (heat and drought) affect cotton fiber development and quality under the Plant Genetic Resources, Genomics, and Genetic Improvement program.

The vendor must provide complete RNA sequencing services including quality assessment via bioanalyzer analysis, library preparation with poly-A enrichment for mRNA isolation, library quality assessment, and sequencing using Illumina NovaSeq X 10B (300 cycles shared flowcell) or similar platform with paired-end reads (2 x 150) and a guaranteed minimum of 20 million paired-end reads per sample. All samples must be processed in a single batch to ensure consistency and optimal data quality. The vendor must have specialized experience with all aspects of RNA sequencing as a minimum requirement. Raw sequence reads in fasta or fastq format for each of the 300 samples will be delivered on a hard disk shipped to USDA ARS at 1100 Allen Toussaint Blvd, New Orleans, LA 70124. The guaranteed turnaround time from project start is 6 weeks, which is a minimum requirement. This acquisition is solicited under RFQ 1232SA26Q0527 as a Total Small Business Set-Aside with NAICS code 541380 and a small business size standard of $19 million.

Attachment 1 – Statements of Work RNA Sequencing Service of Cotton Fiber Tissues

Background USDA, Agricultural Research Service (ARS), Cotton Fiber Bioscience & Utilization Research Unit in New Orleans, LA requests a vendor from which to purchase a service: the next-generation RNA sequencing of 300 cotton fiber RNA samples. The data generated will help us to understand how abiotic stresses (heat and drought) affect cotton fiber early stage development and eventual fiber quality, thus advancing our research objectives under NP301 Plant Genetic Resources, Genomics, and Genetic Improvement.

Statement of Work RNA sequencing of 300 cotton fiber tissue samples including RNA quality assessment, library preparation, library quality assessment, and sequencing.

Specifically, RNA extracted from dissected young cotton fiber tissues will be evaluated for quality through bioanalyzer analysis. High-quality RNA will be used to generate sequencing libraries.

Additionally, any samples that are deemed of a lower quality can be replaced prior to moving on to library preparation, guaranteeing only high-quality samples will be sequenced.

Poly-A enrichment will be applied to ensure the isolation of mRNA prior to sequencing.

Next Generation Sequencing will be completed using the Illumina NovaSeq X 10B (300 cycles shared flowcell) or similar platform with a read length of 2 x 150 (Paired End), with a guaranteed number of 20 million paired-end reads pass filter reads per sample.

All samples must be run together in a single batch to maintain consistency and ensure optimal data quality.

The company has specialized experience with all aspects of RNA sequencing; this is a minimum requirement.

Schedule of Line Items Line Item 1 – quality assessment, library preparation, and sequencing of 300 cotton fiber tissues samples.

Deliverable will include raw sequence reads in fasta or fastq format for each of 300 cotton fiber samples in a hard disk and shipped to the customer.

The guaranteed turnaround time from the project start date is 6 weeks; this is a minimum requirement.
