About this file

This document is a Statement of Work for a federal contract opportunity related to proteomic and metabolic analysis of 24 rainbow trout plasma samples.

The USDA ARS NCCCWA is seeking a contractor to provide iTRAQ-based quantitative proteomic analysis and untargeted metabolomics analysis on the 24 plasma samples across four groups (Control, A, B, C). The contractor must also perform comprehensive bioinformatics analysis, including functional enrichment, cluster analysis, and correlation networks. Deliverables include the data and analyses for each sample group, to be provided within 60 days of receiving the samples.

The related federal contract opportunity is Solicitation Number 12305B24Q0192, a small business set-aside with NAICS code 541380. The Government is seeking quotes for the services described in the Statement of Work, to be evaluated on a best value basis considering price, technical capability, and past performance. Quotes are due by 9/4/2024 and questions from interested parties are due by 8/28/2024.

Text version

Statement of Work Proteomic and metabolic analysis of 24 plasma samples The USDA ARS NCCCWA requires iTRAQ based quantitative proteomic analysis and untargeted metabolomics analysis on 24 rainbow trout plasma samples. Integrative data analysis is also requested. USDA will send samples within two weeks of award.

1. Sample Details: n = 6 plasma samples per group. Four groups total (Control, A, B, C)

2. Proteomics analysis: For plasma samples, additional high abundant protein depletion will be done before downstream mass spec analysis to ensure high data coverage. Q Exactive HF LC-MS/MS will be applied in this service. Data analysis is also requested for Control vs A, Control vs B, Control vs C. Comprehensive bioinformatics analysis include total protein annotation, GO/KEGG functional enrichment analysis, cluster analysis, volcano plot, and correlation network of differential proteins.

3. Metabolomics analysis: The analysis will be done by Thermo Q Exactive UPLC-MS/MS platform which has high resolution. Both ESI (+) and ESI (-) detection will be performed to identify as many metabolites as possible. All metabolites will be reported by retention index, quantification mass, biochemical database identifiers and full mass spectra. Data analysis is also requested for Control vs A, Control vs B, Control vs C. Comprehensive bioinformatics analysis include multivariate statistical analysis, single variable analysis, identification of potential biomarkers, cluster analysis, and correlation network of differential metabolites.

Contractor shall provide the following: All analyses from each group of 6 samples described above shall be provided.

1. Deliverables: Data will be provided for each group of samples and emailed, be made available on a secure website or sent on external hard drives to USDA-ARSNCCCWA, 11861 Leetown Road, Kearneysville, WV 25430 within 60 days of receipt the samples.
