About this file

This document is a solicitation for whole-genome shotgun (WGS) sequencing services to be performed on an Illumina NovaSeq X instrument, either in a 10B or 25B configuration. The U.S. Geological Survey, Fort Collins Science Center has this requirement. No DNA extraction or library preparation services are sought - only the sequencing itself on Nextera-multiplexed libraries. The desired per-base coverage is 20X or greater, with a 150 bp paired-end read layout. Proposals may be submitted on a per-sample or per-lane basis, with an expected turnaround of 60 days and a period of performance from July 29, 2024 to September 30, 2024. The award will be made on a firm-fixed price basis, evaluating offerors' past experience, qualifications, and pricing. This is a small business set-aside procurement.

Statement of Work (SOW)

I. SCOPE

A. The U.S. Geological Survey, Fort Collins Science Center, has a requirement for whole-genome shotgun (WGS) sequencing services performed on an Illumina NovaSeq X, in either 10B or 25B configurations.

B. No DNA extraction or library preparation services are sought. Nextera-multiplexed WGS libraries will be multiplexed and pooled as discrete 96-sample sets using Illumina UD indexes (sets A, B or C), for a maximum of up to 96 x 3 = 288 samples and a minimum of 96x2=192 samples.

C. The samples are avian genomic DNA with an estimated 1.1 Gb genome size, and the desired per-base coverage is 20X or greater. The required read layout is 150 bp paired-end.

II. REQUIREMENTS

A. Bids may be per sample or per lane, although per-sample bids must be consistent with the multiplexing strategy described above.

B. Based on Illumina’s published per-lane specifications, it is expected that approximately 12 lanes of sequencing (NovaSeq X 10B configuration) or 5 lanes of sequencing (NovaSeq X 25B configuration) would be needed to achieve coverage objectives for the minimum sample number of 192.

C. A turnaround of 60 days is required.

D. Period of Performance is from 07/29/2024 – 09/30/2024 (estimated to be determined after contract award).

E. QUALITY CONTROL PLAN

The Contractor shall include a Quality Control Plan (QCP) and adhere to it while performing phytoplankton sample ID services. The QCP shall, at a minimum, meet all performance objectives specified in SOW.

IV. QUALITY ASSURANCE SURVEILLANCE PLAN (QASP)

The Government, through its USGS Technical Liaison, shall monitor the Contractor’s performance. The Government may monitor the Contractor’s performance of the deliverables of specific project requirements as deemed necessary to ensure acceptable progress and compliance standards are achieved. The Contractor shall be responsible for Quality Control (QC) by adhering to the QCP specified in the SOW. The USGS quality assurance inspections shall not be a substitute for the contractor’s responsibility for QC. The USGS will be responsible for independent quality assurance, assuring that the performance standards, both quality standards and time standards, are met.

Performance Objective Required Service (task or deliverable)

Performance Standard

Method of Surveillance

Services, non-personal, to provide all plant, equipment, labor, and materials (unless otherwise provided herein) necessary to provide NovaSeq X Sequencing services in accordance with SOW.

A turnaround of 60 days is required.
