B.1. Description of Supplies
The USGS Eastern Ecological Science Center at Patuxent Research Refuge, is soliciting access to a cloud-based software and databases for analysis of raw DNA/RNA sequence data that includes raw sequence data processing (QC, pair end alignment, etc.) and variety of bioinformatic analyses.
B.2. Contract Type
Blanket Purchase Agreement with Firm Fixed-Price Calls/Orders. Upon cancellation of this BPA, any outstanding calls or task orders shall be completed and invoiced in accordance with the standard schedule.
B.3. Pricing
BPA calls/task orders shall be priced in accordance with the Contractor’s Government-approved price list that shall be provided in Attachment A of the final award. If a new service or product is offered by the contractor that may be ordered by USGS, the contractor shall notify the Contracting Officer and Attachment A shall be modified. The Government is obligated only to the extent of authorized purchases issued under the BPA.
Ordering Instructions are provided under section B.6.
B.4. Maximum BPA Value and Order Limit
The total value of the BPA will not exceed $80,000.
B.5. Specifications/Salient Characteristics
B.5.1. Background
Science center researchers require access to cloud-based software and databases for analysis of raw DNA/RNA sequence data that includes raw sequence data processing (QC, pair end alignment, etc.) and variety of bioinformatic analyses including strain-level microbial organism identification of archaea, bacteria, fungi, protists, phages and other viruses, calculation of their abundance, characterization of pathogen virulence factors, antibiotic resistance genes, and biochemical pathways and function (GO Terms, MetaCys Pathways). In addition to taxonomic and functional profiling of the DNA/RNA sequences, the cloud-based software should incorporate common alpha- and beta-diversity statistical analyses and production of publication-ready plots (starburst, donut, radial and collapsible trees, stacked bar, bubble, heatmap, PCoA, PCA, boxplots, etc.)
B.5.2. Minimum Technical Specifications
A. A professionally curated database comprised of over 150,000+ genomes and gene sequences.
B. Bioinformatics algorithm with strain level identification of microorganisms and can place microorganisms comprising a complex community correctly in sequence space, i.e., locating phylogenetically with nearest neighbors, even when targeted pathogens are not in the database.
C. A curated antibiotic resistance and a virulence factor database, which offer characterization of microorganisms, once identified, for their pathogen virulence factors and antibiotic resistance.
D. >95% average sensitivity and >99% specificity of detection, sub-species and/or strain level ID.
E. Processing speed: at least 5.0 million reads analyzed in 5 minutes.
F. Ability to detect of archaea, bacteria, fungi, protists, phages and other viruses, antibiotic resistance, and virulence genes.
G. Provide publication ready outputs and offers built-in comparative analyses.
H. Flexibility to incorporate user provided genomes, and gene sequences to any of the existing databases, and utilizing the modified database to probe metagenomes
I. A convenient, user-friendly, menu-driven interface for one-stop analyses and plot generation.

B.5.3. SUPPORTING INFORMATION
B.5.3.1. Place of Performance

Five-Year BPA with work initiated by BPA Call/Task Order describing task and period of performance.
B.6. Ordering Instructions
Pricing for products and services is set forth in Attachment A of BPA award. In the event the Contractor’s pricing, terms, or conditions change, the Contractor shall be required to provide the Government with a minimum of 30 days’ notice. A revision to existing pricing, terms, and conditions are subject to negotiations. Once the Government has been notified, the Government shall review the proposed changes, and following discussions with the contractor, shall modify this agreement accordingly. No changes shall be recognized unless they have been incorporated via a modification to this agreement.
The terms and conditions included in this BPA apply to all purchases made pursuant to it. In the event of an inconsistency between the provisions of this BPA and the Vendor's invoice, the provisions of this BPA will take precedence.
The total value of BPA calls and task orders shall be tracked by assigned and tracked by the Contractor and reported quarterly to the Technical Liaison. The purpose is to ensure the Maximum BPA Value and Order Limit, section B.4., is not exceeded.
NOTE: The BPA is not a contract, the Government is not obligated to place any orders, and the vendor is not obligated to accept any orders. The BPA can be canceled by either party at any time. A BPA is not enforceable against either party. An enforceable contract exists only when the Government places a call/task order against the BPA and the vendor accepts it.
B.6.1. INSTRUCTIONS FOR PLACING ORDERS EXCEEDING $10,000 (Delivery Orders)
USGS shall obtain a quote, consistent with the accepted Price List, prior to placing a task order.
Delivery orders expected to exceed $10,000 will be issued in writing, on form OF 347, by a warranted contracting officer.
Order Placement: The contractor shall be notified by email to expect to receive samples from USGS with any instructions within the scope of the Specifications. The contractor shall ensure proper electronic authorization is received for each Order before filling the order. The Government is obligated only to the extent that call orders are placed by authorized individuals.
B.6.2. INSTRUCTIONS FOR ORDERS UP TO $10,000 (BPA “Calls”)
BPA calls may be issued by an Authorized Caller. The Authorized Caller shall obtain a quote, based on the accepted Price List, prior to placing a call. USGS Authorized Callers are:

Order Placement: The contractor shall be notified by email to expect to receive samples from USGS with any instructions within the scope of the Specifications. Orders placed with the contractor under this BPA must be accompanied by a BPA Call number. The contractor shall ensure proper electronic authorization is received for each Order before filling the order.
DELIVERY TICKETS: All deliverables under this agreement are required to be accompanied with a delivery ticket that contains the following information:

(v) Itemized list of services furnished
(vi) Price and
(vii) Date of delivery
B.7. Receiving, Billing, and Payment
An itemized invoice shall be submitted after delivery or upon expiration of the BPA, whichever occurs first, for all deliveries made during a billing period and for which payment has not been received.
B.7.1. INVOICES FOR DELIVERY ORDERS EXCEEDING $10,000 (issued by contracting officer):
Delivery order invoices shall be submitted in accordance with clause DOI ELECTRONIC INVOICING at C.1. of the solicitation/contract.
B.7.2. INVOICES FOR BPA CALLS $10,000 OR LESS:
The Government shall make payment with a government charge card.
Invoices shall include the following information:

B.8. Green Acquisition

In the performance of work under this contract, the Contractor shall exert its best efforts to provide services in a manner that will promote the natural environment and protect health and well-being. B.9. Technical Liaison / Contracting Officer’s Representative (COR)
(a) The Contracting Officer’s Representative (COR) is the USGS technical liaison who will represent the http://epa.gov/watersense/

Contracting Officer in the administration of technical details within the scope of this BPA. The COR is also responsible for tracking order amounts to ensure the BPA ceiling is not exceeded.
(b) The Technical Liaison is not authorized to perform, formally or informally, any of the following actions:
(1) Promise, award, agree to award, or execute any contract modification, or notice of intent that changes or may change this contract;
(2) Waive or agree to modification of the delivery schedule;
(3) Make any final decision on any contract matter subject to the Disputes Clause;
(4) Terminate, for any reason, the contractor's right to proceed;
(5) Obligate in any way, the payment of money by the Government. Only a warranted Contracting Officer is authorized to obligate funds on this or any other contract action.
(c) The contractor shall immediately notify the Contracting Officer in writing if the Technical Liaison has taken an action (or fails to act) or issues direction (written or oral) that the contractor considers exceeding the above limitations.
(d) The Technical Liaison assigned for this contract is:

C.1. DOI ELECTRONIC INVOICING Electronic Invoicing and Payment Requirements - Internet Payment Platform (IPP) (September 2011)
Payment requests must be submitted electronically through the U. S. Department of the Treasury's Internet Payment Platform System (IPP).
"Payment request" means any request for contract financing payment or invoice payment by the Contractor. To constitute a proper invoice, the payment request must comply with the requirements identified in the applicable Prompt Payment clause included in the contract, or the clause 52.212-4 Contract Terms and Conditions - Commercial Items included in commercial item contracts. The IPP website address is: https://www.ipp.gov.
Under this contract, the following documents are required to be submitted as an attachment to the IPP invoice:
USGS BPA Number, GSA Contract Number, and Task Order Number
The Contractor must use the IPP website to register, access and use IPP for submitting requests for payment. The Contractor Government Business Point of Contact (as listed in CCR) will receive enrollment instructions via email from the Federal Reserve Bank of Boston (FRBB) within 3 - 5 business days of the contract award date. Contractor assistance with enrollment can be obtained by contacting the IPP Production Helpdesk via email ippgroup@bos.frb.org or phone (866) 973-3131.
If the Contractor is unable to comply with the requirement to use IPP for submitting invoices for payment, the Contractor must submit a waiver request in writing to the Contracting Officer with its proposal or quotation.

C.2. GS1131 Unilateral Deobligation of Unexpended Funds (MAY 2013)
The contractor shall submit all invoices under the award no later than 90 calendar days after the period of performance has expired, unless a request for extension has been submitted to the Contracting Officer. After 120 days has passed since the expiration of the performance period, the government reserves the right to issue a
140G0122Q0062 Page 8 of 25 unilateral modification deobligating any unexpended funds, and to initiate closeout procedures.

(d) Comptroller General Examination of Record. (3) As used in this clause, records include books, documents, accounting procedures and practices, and other data, regardless of type and regardless of form. This does not require the Contractor to create or maintain any record that the Contractor does not maintain in the ordinary course of business or pursuant to a provision of law.
(e) (1) Notwithstanding the requirements of the clauses in paragraphs (a), (b), (c), and (d) of this clause, the Contractor is not required to flow down any FAR clause, other than those in this paragraph (e)(1) in a subcontract for commercial items.
