Part 3 – Description/Specifications/Work Statement

3.1 Background

The Illumina MiSeq is a 3rd generation whole genome (DNA) sequencing instrument. The TrueSeq technology utilized by MiSeq is unique to this instrument and will provide our research group the ability to rapidly and affordably sequence 100’s of microbial genomes in a relatively short time period.

Moreover, this instrument allows the most affordable genome sequence costs.

The availability of whole genome sequence (WGS) data from many diverse bacteria will allow us to understand how the microbial pathogens evolve and adapt to new environmental niches which is critical to public health.

3.2 Scope of Work:

The FDA shall purchase (1) Brand Name or Equal MiSeq2 System for Foodborne Virus Detection and Identification using Next Generation Sequencing. The equipment shall be used to perform basic and applied research in an effort to understand the ability of foodborne pathogens to adapt and colonize novel environmental niches and to develop novel assays that allow the rapid detection and identification of these pathogens. The availability of WGS data shall serve both of these research needs. WGS data shall allow our research team to understand how microbial and viral pathogens evolve and adapt.

Simultaneously, WGS data shall allow the identification of new biomarkers (or genetic signatures) that can be exploited for their ability to provide rapid and affordable detection and identification assays. The MiSeq instrument allows the acquisition of WGS data in a highly-parallel and semi-high-throughput capacity. FDA intends to use the MiSeq system to sequence 100’s of genomes from various microbial and viral pathogens.

3.3 Specifications:

The Brand Name or Equal MiSeq2 System shall have the ability to sequence 30 microbial genomes at 30x coverage (roughly 150 megabases of DNA sequence read from each of 10 samples) in 24 hours.

The instrument shall include installation and training.

The instrument shall include warranty for 12 months (including parts and labor).

Part 4 – Inspection and Acceptance 4.1 The Contracting Officer’s Representative (COR) (see Part 6) will perform inspection and acceptance of materials and services to be provided at location in Part 5.

Part 5 – Deliverables or Performance
