STATEMENT OF WORK
1. Contract Title.
To assess the biodistribution of human scNSC (spinal cord neural stem cells) by digital droplet PCR (ddPCR) following intraparenchymal spinal administration in the African green monkey (AGM).
2. Background.
We propose to advance a clinical program of neural stem cell therapy for spinal cord injury (SCI) to an IND submission and clinical trial. Our work to date has demonstrated that Neural Progenitor Cells (NPCs) and Neural Stem Cells (NSCs) survive grafting to the spinal cord and extend very large numbers of axons over long distances through the lesioned rodent and large animal spinal cord. Host axons also regenerate into cell grafts occupying the lesion site and form new synaptic connections that act as neural relays across the injury to support functional improvement in both rodents and large animals. We have identified a lead candidate human NSC/NPC line for clinical translation: an H9 human embryonic stem cell (a federally approved human cell line) that is driven to a spinal cord NSC/NPC fate. We refer to these cells as H9-scNSCs. H9-scNSCs survive grafting to cervical spinal cord hemisection and contusion lesions. This promising line of work is advancing on a translational path, supported extensively by the VA’s 1IU1RX005349-0, Neural Stem Cells for Spinal Cord Injury: Studies leading to an IND. We aim to bring this work to the point of readiness for human clinical trials in SCI. The goal of this contract is to advance this program to submission of an FDA IND, with the eventual goal of a human clinical trial of this promising approach. H9-scNSCs have been generated in compliance with Good Manufacturing Practices (GMP) and have been grafted into sites of spinal cord injury in NHPs at a CRO to ensure Good Laboratory Practice (GLP) compliance. This contract will support collection and analysis of histological safety/tox data in support of our IND submission. This contract will NOT support in-life studies of NHPs, only post-mortem biodistrubution analysis.

STUDY
Evaluation of H9-scNSC distribution in African AGM tissues utilizing duplex ddPCR.
Method development (MD)
MD: gDNA isolation optimization
For optimization of genomic DNA (gDNA) isolation for multiplex ddPCR, tissue homogenization will be performed using the TissueLyser II. Different TissueLyser II homogenization conditions and/or tissue input amounts will be evaluated to identify conditions providing optimal gDNA recovery. gDNA will be isolated on the EZ2 Connect platform using the EZ2 Connect gDNA FFPE kit. Total gDNA quality and concentration will be evaluated using Qubit fluorometric quantification and NanoDrop spectrophotometry.
MD: Study initiation and primer design
A minimum of three primer sets will be designed for human-specific sequences (HSS). The specificity of the primers will be checked against Chlorocebus sabaeus databases. At least three primer sets will be designed for HSS e.g. Alu or a single copy gene specific sequence that have at least three base pair differences compared to AGM sequences. The specificity of the primers will be checked against Homo sapiens and Chlorocebus sabaeus genome databases. The primer pair specificity will be tested by ddPCR against the AGM gDNA, and no target specific detection is expected to occur.
MD: Specificity test (for Evagreen ddPCR)
HSS primer sets will undergo quality checks for copy number, gel analysis (DNA chips, Agilent 2100), and NTC using the study specific gDNA (H9-scNSC) provided by the sponsor.
MD: Dynamic range of quantification (for Evagreen ddPCR)
Selected primer set for HSS will undergo dynamic range of quantification (standard curve performance) check using study specific vector provided by the sponsor.
Acceptance criteria:
1-Linearity, the coefficient of determination, R2 will be >0.98.
2-Efficiency will be between 80 - 120%.
MD: Specificity test (for Taqman ddPCR assay)
Selected HSS primer/probe set will undergo quality checks for copy number, gel analysis, and NTC using the study specific vector provided by the sponsor.
MD: Dynamic range of quantification (for Taqman ddPCR assay)
Selected primer/probe set for HSS will undergo dynamic range of quantification (standard curve performance) check using the study specific vector.
Acceptance criteria:
1-Linearity, the coefficient of determination, R2 will be >0.98.
2-Efficiency will be between 80 - 120%.
MD: H9-scNSC gDNA recovery analysis
AGM tissue lysates will be spiked with different amounts of H9-scNSC gDNA. gDNA will be isolated and analyzed using ddPCR to quantify the percent recovery rate of H9-scNSC gDNA, confirming recovery.
Method Qualification (MQ)
MQ: H9-scNSC gDNA copy number analysis
Two different tissues will be used as matrix DNA, and gDNA isolated from each. H9-scNSC gDNA will then be spiked at different copy numbers. The standard curve analysis will be performed with and without matrix to demonstrate that the H9-scNSC gDNA amplification is not affected by matrix effect. Linearity will be calculated between the lower and upper limits of quantification (LLOQ and ULOQ). 4 QC samples will be prepared separately as duplicates as high, medium, low, and very low and will be analyzed for accuracy, precision, and repeatability of the assay The LoD will be defined as the lowest vector gDNA spike (copies/reaction) in pooled AGM tissue gDNA that gives ≥95% positive wells. For qualifications, all comparisons, including duplicates, intraassays, and no-matrix assays, are expected to have a %CV of ≤ 35% and an RE of ≤ 35%.
MQ: Singlet vs. Duplex comparison
For the duplex assay, HSS with FAM-conjugated probes and AGM-specific TERT with HEX-conjugated probes will be combined. To evaluate whether duplex assay has inhibitory effect on each singlet assay, singlet and duplex assays will be compared. The acceptable criterion is %CV ≤ 35%
Sample Analysis (SA)
SA: Absolute quantification of Vector gDNA in AGM tissues
To determine the amount of vector gDNA in AGM tissue, Taqman-based multiplexed ddPCR, HSS primers/probes, and AGM TERT primer/probes will be used. TERT primer/probes have been generated and tested by the contracting organization. The quantification will be compared to the reference TERT gene, which is present as a single copy per haploid AGM genome. Bio-Rad software will be used to calculate the copy number. All assays will be performed in duplicate, and a third well will be spiked with vector gDNA as a control for assay performance.
SA: Data Analysis
All assays will be performed according to established laboratory methods and will be quality checked at several intermediate steps. A senior research scientist will evaluate all critical check points for molecular biology assays.
Specific endpoints include:
· Tissue collection from different AGM tissues that are prefused
· Automated gDNA isolation (EZ2 system- EZ1&2 DNA FFPE Kit)
· Absolute quantification of HSS copy number using HSS primers/probes and the reference gene TERT probe. The TERT gene has only one copy in the haploid human genome and is commonly used as a reference gene for copy number calculations. Based on the AGM genome annotations and primer specificity check against the AGM genome, TERT has a single copy per haploid genome, and calculations will be done accordingly.
Data capture, documentation and final report
Data capture and documentation will cover the full ddPCR workflow from sample preparation to quantification and will be logged in Labguru ELN, a GLP-validated electronic documentation system. For ddPCR assays, sample identifiers, tissue origin (AGM), reagent batch numbers, and processing timestamps will be recorded. Assay setup details, including plate layout, dilutions, and sample tracking, will be documented.
All protocol deviations, sample anomalies, and reagent-related observations will be logged in real-time. Sample metadata, including animal/sample ID, tissue source, processing dates, and storage conditions, will ensure full traceability. Labguru, as a GLP-compliant digital system, ensures traceable, secure, and auditable data management throughout the study lifecycle.
The final report provided to the client will summarize the full experimental process, including ddPCR assay targets, QC outcomes (linearity, recovery, and precision), and final biodistribution and gene expression results. The report will feature workflow, tabulated assay data, and qualification summaries. Labguru documentation will be exported as PDF appendices to provide raw procedural and data records for transparency and archival.
Each dataset will be labeled as non-GLP and traceable to the assay conditions and platform used. All procedural records will be provided as PDF appendices to allow retrospective review. All raw and processed data will be electronically archived for a minimum of 5 years to enable future regulatory evaluation if required.
