C.5.2.1 Samples for quantitative analyses will be examined upon receipt at the laboratory and the volume of material measured and recorded. The volume received will be included with the analysis results.

C.5.2.2 Samples for all analyses will be evaluated for macroscopic condition upon receipt at the laboratory and the condition noted and reported in the Project Data Quality Assurance

Report (PDQAR) reports. Macroscopic condition includes such features as adequacy of sample preservation, sample degradation due to inadequate preservation, sample amount adequate, sample amount inadequate, large amount of inorganic debris, or any other feature that could affect data quality. If sample macroscopic condition is inadequate, the laboratory will contact the

COR within 10 days so that replacement samples can be collected.

140G0118Q0017 Page 7 of 14

C.5.2.3 Methods and details of soft algal and diatom sample preparation techniques shall be performed in accordance the NAWQA Protocol, with specific requirements approved in the technical proposal. Any deviation in sample preparation technique from the approved method, during the life of the contract, shall require written notification to the COR, and approval received prior to an actual change occurring.

C.5.2.4 Prepared samples (i.e., Palmer-Maloney cells for soft algae or permanent glass microslides for diatoms) will be evaluated for microscopic condition by the analyst and the microscopic condition noted and reported in the Project Data Quality Assurance Report

(PDQAR). Elements of microscopic condition includes damaged or lysed cells, even valve distribution, clumped valve distribution, high amount of inorganic material (slit or clay), diatom silica preserved, or the degree of dissolution of silica.

C.5.3 Performance Objective: Sample Analysis

C.5.3.1 For continuity in ongoing USGS studies and for proposed projects/studies, the methodologies will follow the NAWQA Protocol with the specific requirements.

C.5.3.2 Diatom Composition

C.5.3.2.1 Composition – Defined as identification of 600 diatom valves to the lowest correct taxonomic level (usually the species level) using the light microscope. Identification of described taxa will follow references provided in the BioData algal list and documented in

Diatoms of the United States (westerndiatoms.colorado.edu), both of which are in accord with the International Code of Algae, Fungi and Plants: http://www.iapt-taxon.org/nomen/main.php

C.5.3.2.2 Partial valves and fragments that are more than 50% of a complete valve are considered to be one complete valve. Valves and fragments that extend at least halfway into a transect are treated as one valve. Valves that are more than 50% of a complete valve and appearing in girdle view (GV) are identified and counted as one valve. Valves in GV that cannot be identified to the species level are reported to the lowest correct taxonomic level, as long as they comprise less than 5% relative abundance.

C.5.3.2.3 Transects examined on diatom microslides are permanently marked with a diamond objective marker. The transect start and end are also recorded on bench data sheets based on the microscope stage vernier scale coordinates. Bench sheets include analyst name associated with samples and microscope, which are also reported in the PDQAR.

C.5.3.2.4 If the Contractor encounters a species not documented in the BioData algal list, the

Contractor will contact the Taxon Steward within 10 days with documentation of the taxon and published citation (author, year, page number, and figure number(s). If appropriate, the

Taxon Steward will include the taxon and documentation in the BioData algal list.

C.5.3.2.5 If the Contractor encounters an undescribed species at 5% relative abundance or greater within a sample, the taxon will be assigned a bench name following the format, “Taxon Analyst Initials” and reported with the sample results. If appropriate, the Taxon

Steward will include the taxon and image documentation in the BioData algal list.

C.5.3.2.6 Archive samples are labeled as specified by USGS and deposited in recognized, public herbarium for permanent archival. An archive sample consists of two diatom microslides and processed (cleaned) sample material. The Contractor will provide the COR with documentation showing the final deposition of two diatom microslides and processed material from each sample.

140G0118Q0017 Page 8 of 14

C.5.3.3 Diatom Image Documentation – Creation of a voucher image for taxa that occur at a relative abundance of greater than 5% within a sample for the duration of the contract. Once a taxon has been documented for a project year, additional images are not required. A voucher image is one that documents each named taxon (whether formally described or with a conditional or provisional bench name). Images must be of a minimum resolution of 20 pixels/micron, original camera resolution. Specimens 60 μm in length and smaller must be imaged using a minimum of 1.25 numerical aperature (NA) oil immersion objective and 1.25 NA condenser. Specimens must be positioned vertically and tightly cropped, with a 10 μm scale bar in the lower right corner of the image. Images must be saved in tiff or jpg format. The image file name must include taxon name and analyst initials. For example, “Achnanthidium_deflexum_RIP”.

C.5.3.4 Soft Algae and Diatom Composition, to obtain Diatom Absolute Abundance and Soft Algae Image Documentation (CLIN 0010, 00200)

C.5.3.4.1 Composition – Defined as identification of a specified number of natural counting units of all soft algae and diatoms (300 natural counting units) to the lowest possible level, using a Palmer-Maloney cell and total magnification of 400-450x. Each live diatom cell is considered to be one natural counting unit. Non-living (dead) diatom cells are not included as a natural counting unit. Diatom cells are recorded as living (with intact protoplast) or dead (lacking intact protoplasts). Organisms will be identified to the lowest correct taxonomic level using the light microscope, which is usually the genus level, but it may be higher in some samples. Identification of described taxa will follow references provided in the BioData algal list, in accord with the International Code of Algae, Fungi and

Plants: http://www.iapt-taxon.org/nomen/main.php

C.5.3.4.2 If the Contractor encounters a species not documented in the BioData algal list, the

Contractor will contact the Taxon Steward within 10 days with documentation of the taxon and published citation (author, year, page number, figure numbers). The Taxon Steward will include the taxon and documentation in the BioData algal list.

C.5.3.4.3 If the Contractor encounters an undescribed species at 5% relative abundance or greater within a sample, the taxon will be assigned a bench name following the format, “Taxon Analyst Initials”. Undescribed species will be documented with a voucher image and reported with the sample results. The Contractor will maintain an internal voucher image library of undescribed species that will be submitted as part of the Reporting Results.

C.5.3.5 Soft Algae Image Documentation (CLIN 0040) – Creation of a voucher image for taxa that occur at a relative abundance of greater than 5% within a sample. A voucher image is one that documents each named taxon (whether formally described or with a conditional or provisional bench name). Images must be of a minimum resolution of 20 pixels/micron, original camera resolution. Images must be saved in tiff format. The image file name must include taxon name and analyst initials. For example, “Nostoc_sp._RIP”.

C.5.3.6 Once approved, the analytical methods shall not be changed during the life of the contract without the review of the COR and approval of the Contracting Officer. A full description of any proposed changes shall be sent to the Contracting Officer and COR in writing at least 30 days prior to any anticipated need for a change.

C.5.3.7 The Contractor shall furnish, at the request of the COR, copies of any methods or deviations of methods used in the analysis of USGS samples. These copies may, through the

COR, be made available to the Water Science Centers of the USGS and/or be included in the

USGS method manuals. However, if any of these methods are considered proprietary by the

Contractor, the COR will not release the entire method beyond OWQ internal use. The

140G0118Q0017 Page 9 of 14

Contractor must notify the COR in writing, at method submittal, that the information is considered proprietary, and mark it as such. An additional summary, suitable for broader release, shall be furnished by the Contractor for the use of the Water Science Centers (WSC).

The USGS may, if necessary, make reference to these methods in their publications.

C.5.3.8 The analyses listed in Section 5.3.1 through 5.3.8 will be identified in lab orders, result reports, and correspondence using USGS assigned codes and procedure names. Use of these codes and names facilitates the requesting of specific analyses. A list of these lab procedures will be sent to the Contractor prior to the first shipment of samples.

C.5.4 Performance Objective: Contract Quality Assurance/Quality Control Requirements

C.5.4.1 For the reporting of published biological species names the Contractor will follow the

International Code of Algae, Fungi and Plants: http://www.iapt-taxon.org/nomen/main.php

C.5.4.2 Internal Quality Control

0040,0050). These QC data are to be reported through QA/QC reports.

C.5.4.2.2 The Contractor shall analyze standard samples submitted as part of inter-laboratory comparisons (CLIN 0040, 0050). The Contractor shall respond to feedback from the taxonomic steward to implement corrective actions for subsequent analyses.

C.5.4.2.3 The Contractor shall respond to feedback from the taxonomic steward to correct identification of specimens based on internal and external QC analyses before the data are submitted to BioData.

C.5.4.3 External Quality Assurance

C.5.4.3.1 Analysts will participate in online taxonomic discussions with the taxonomic steward to be held 1-4 times per month during the period of performance. The Contractor will provide voucher images for discussion among analysts.

C.5.4.3.2 Analysts will collaborate with the taxonomic steward to provide amendment to the

BioData Algae List including to update or correct reference codes and add additional taxa with reference codes to the list.

C.5.4.3.3 Analysts may be requested to travel to taxonomic workshops for up to one week per year, at a location to be determined. The purposed of attending these workshops is to ensure taxonomic data consistency with other analysts and projects. Estimated travel expenses for two workshops shall not exceed $4,000.

C.5.4.3.4 Analysts will collaborate with the taxonomic steward to provide notification of corrections needed to the Diatoms of the United States online reference.

C.5.4.3.5 When unacceptable data are reported to the USGS, the Contractor shall be notified by the CO to halt the flow of samples through the part of the system that yielded the erroneous values. The Contractor shall then determine causes of the unacceptable data and make corrective actions, including re-analysis of samples.

C.5.4.3.6 Further analyses, after the Contractor’s receipt of a notice to halt further testing by the

USGS for quality assurance purposes, will be resumed by the Contractor only with written approval of the CO. Samples analyzed after the last acceptable control sample and before the halt notification shall be re-analyzed at no additional cost to the USGS.

C.5.4.3.7 The USGS may request rerun analyses of soft algal subsamples and diatom microslides (CLIN 0040, 0050).

140G0118Q0017 Page 10 of 14

C.5.4.3.8 The USGS may run independent verification of algal identification, enumeration, QA/QC, voucher images or other measures of analysis. If the USGS determines that there is an issue with analysis quality, such as a taxon list greater than 40% dissimilar between the

Contractor and USGS, the Contractor will be required to take corrective action.

C.5.4.4 On-site visits and audits will be at the discretion of the Government. Although advanced notification will usually be given, this notification is not mandatory.

C.5.4.5 The USGS is to be notified of any audits by other entities (such as federal or state).

The audit findings as well as the resolutions of the findings shall be included in this report.

C.5.5 Performance Objective: Reporting Results
