(i) Description of Requirement (including a list of any attachments)
1.0 Scope of Work
This contract is for laboratory services involving the development and sequencing of DNA libraries. We require the services of a genetics laboratory capable of developing genomic libraries using a Restriction Site Associated DNA sequence (ddRADseq) approach. The Yosemite Toad Hybridization Project is designed to utilize existing ddRADseq libraries developed for the Yosemite toad by Dr. Paul Maier. To be successful we need to develop and sequence comparable libraries for the Western toad and potential hybrids toads using the same protocols. This approach will save a considerable amount of time and money that would otherwise be needed to start this project from scratch.
The need to duplicate Dr Maier’s protocols while developing the new libraries necessitates contracting with a genetics laboratory that can take the samples we collect and develop RAD-seq libraries following Dr. Maier’s protocols as closely as possible. This is fundamental to the success of this project. Some aspects of the protocol may be modified but several features are essential, and these are specified in the Technical Requirements Section.
The basic Scope of Work involves acceptance of DNA samples collected and extracted by the U.S Forest Service, development of ddRADseq libraries from the extracted DNA following the protocols of Dr. Maier, sequencing of the libraries at a similar depth as Dr. Maier’s work, and delivery of the final sequencing data to the US Forest Service in the form of FASTQ files.
2.0 Background
The Yosemite Toad is listed as Endangered under the Endangered Species Act of 1973. The Eldorado National Forest overlaps with the northern extent of the range of the Yosemite toad (Anaxyrus canorus) and includes 82,740 acres of suitable habitat and 14,266 acres of designated Critical Habitat. Within this area lies a popular OHV route, the Deer Valley 4WD trail, as well as other trails and roads utilized by the OHV community. There is a seasonal closure on the Deer Valley trail and the nearby Meadow Lake Road to protect the Yosemite toad during the early spring breeding season, but despite this precaution toads are often found crushed by vehicles on the road.
However, the exact species that is being killed on the Deer Valley Road is not clear – both Yosemite toads and Western toads (Anaxyrus boreas) have been reported from the nearby Blue Lakes area, but dead toads found on the Deer Valley Trail are not identifiable to species due to catastrophic damage from crushing. Identifying the species being affected is also complicated by the fact that Yosemite toads and Western toads are believed to be able to hybridize.
Hybridization is suspected in the Blue Lakes area but has never been verified. Hybrids may not be easily distinguished from pure lineages based on morphology but are afforded the same protections under the Endangered Species Act as the pure lineage. Many of the toads being killed on the Deer Valley Trail appear to resemble Western toads, but the potential for hybridization and the lack of any verified morphological characteristics to differentiate federally protected hybrids from Western toads complicates the determination of the level of impact (if any) OHV recreation is having on the Yosemite toad in this area.
The Yosemite Toad Hybridization Project would use a genetic approach to develop a definitive identification of the toad species(s) that occupy the Deer Valley, Indian Valley, and Blue Lakes areas and evaluate the prevalence of hybridization. Evidence suggests divergence and speciation between Yosemite toad and Western toad occurred relatively recently on the evolutionary timescale. Therefore, many of the molecular markers commonly used to research genetic differences among species do not have the resolution to identify hybridization between these two species. This necessitates a more comprehensive approach using a larger percentage of the genome. The ddRADseq approach targets sequences adjacent to common restriction sites distributed throughout the genome and may recover thousands of loci that can be used to search for single nucleotide polymorphisms and indels to investigate population structure, diversity, and hybridization.
Contractor Requirements
3.0 Technical Requirements / Tasks
Suitable contractors must be able to provide the following services:
1. Prepare DNA libraries for sequencing following, as closely as possible, the ddRADseq protocol of Dr. Paul Maier. A short description of Dr. Maier’s protocol is attached (Attachment 1). Specific steps that must be adhered to include:
a. Sample digestion must utilize SbfI-HF and MspI enzymes and no less than 200ng of DNA per sample.
b. Ligation of digestion to oligo-nucleotide adapters with one of 8 unique 5 bp MID barcode sequences. See attached Excel document for adapter sequences. Substitutions may be acceptable if they are of same size (i.e., same number of base pairs).
c. Size selected between 424 and 525 base pairs using a Pippin Prep machine and 1.5% gel cassette. A similar piece of equipment (Pippin HT or Pippen Blue) may be used if it can replicate a similar size selection range. The size selection process is fundamental to this process so if a substitute for the Pippen Prep is proposed the lab needs to verify it can adequately replicate the required size selection range.
d. Amplification of size selected DNA using Illumina primers with one of 12 unique indices and a Phusion PCR kit or similar suitable PCR kit. Primers sequences are presented in the attached Excel file.
e. cleanup steps must be performed after digestion, ligation, and amplification. Dr. Maier used Agencourt Ampure XP beads, but other comparable approaches that achieve cleanup are acceptable.
2. Sequence all samples. Sequencing must utilize
a. Paired end reads
b. 2x100 bp reads
3. Provide raw sequence reads in the form of FASTQ files.
4. Depending on the laboratories’ capabilities, the Forest Service may request a small (8 sample) pilot project to verify the laboratory protocols produce the desired result (i.e., DNA libraries that contain sequences that are homologous to Dr. Maier’s previous work). This step may not be necessary if the laboratory can meet all the relevant protocol requirements outlined above without substitution or modification.
The contractor must work with the Forest Service and Dr. Maier to verify the acceptability of any protocol variations and work out any technical issues that may arise during library construction and sequencing.
4.0 Government Furnished
Supplied by the Government:
1. The US Forest Service will furnish 200 µl of extracted DNA per sample at a concentration sufficient for performing ddRADseq (at least 200 ng DNA).
2. The US Forest Service will coordinate addressing any technical issues/questions the laboratory may have relative to Dr. Maier’s protocol, sample quality, ddRADseq library development, or sequencing issues.
Government Review:
1. The US Forest Service will have the ability to review and approve the lab’s protocol for ddRADseq library development and sequencing, relative to this project, for compatibility with Dr. Maier’s prior work. This review will take place prior to initiation of work on the submitted samples. The US Forest Service will review and provide any necessary comments within 2 weeks of receipt of the protocols.
2. The US Forest Service will review the final DNA sequences for adherence to contract requirements.
5.0 Deliverables / Schedule
• Tasks and Associated Deliverables: Timely submission of deliverables is essential to the successful completion of this requirement. Schedules for deliverables are specified in Table 1.
All deliverables shall be prepared and submitted according to format, content, and schedule described in the SOW.

6.0 Contractor’s Key Personnel
This project is dependent on an existing ddRADseq library. Therefore, the libraries that are developed must replicate Dr. Maier’s original protocol as closely as possible. The contractor will have personnel with sufficient experience in ddRADseq to understand and replicate Dr.
Maier’s protocols and identify areas where the protocol cannot be modified to maintain compatibility.
