About this file
This document outlines specifications for a federal contract opportunity seeking upgrades and reagents for use with the Rhapsody high-throughput microwell system for single cell sequencing. The contractor must provide hardware and software upgrades to allow the Rhapsody Scanner and Express System to run up to 8 sample lanes simultaneously. Reagent kits must be compatible with a microwell-based cartridge technology utilizing multi-tier barcoding and capable of processing a wide range of cell samples from hundreds to 500,000. The upgrades and reagents must support both whole transcriptome and targeted analysis assays for multiplexing cell and nuclei samples from agricultural species. The contractor must also provide access to a bioinformatics analysis pipeline and visual workflow quality control system. All items are to be delivered onsite or through an agreed upon schedule within 30 business days of award.

Specifications
Project: Upgrades and reagents for use with the Rhapsody high-throughput (HT) microwell system for single cell sequencing.
GENERAL INFORMATION
1.0 Scope of Work: A contractor must be able to provide reagents and upgrades compatible with the Rhapsody high-throughput (HT) microwell system for single cell sequencing with the ability to multiplex samples from agricultural species.
2.0 Background: One of our primary project plan goals is to understand the gastrointestinal system of a wide range of agricultural species both in steady state and in response to foodborne pathogens. Due to reagent limitations in agricultural species such as pigs, cattle, and poultry – characterizing individual cell transcriptomics (Single Cell Sequencing technology) is the leading technology to deeply and accurately characterize intestinal cells of our project plan species.
CONTRACTOR REQUIREMENTS
3.0 Technical Requirements/Tasks:
• Contractor must be able to provide all hardware and software upgrades to the Rhapsody Scanner and Express System that allow the instrument to run up to 8 lanes of samples at one time
• Upgrades as well as reagent kits must be compatable with microwell-based catridge technology with a multititier barcoding system. The system must be microwell/catridge based and NOT fluidics/droplet based.
• Contractor must be able to provide reagent kits compatible with both whole transcriptome analysis (WTA) and targeted analysis assays with the ability to multiplex both cell and nuclei samples.
• Contractor must provide reagent kits capable of processing a wide range of cells on one catridge (from hundreds to approximately 500,000).
• Upgrades and reagent kits must be compatabile with a visual workflow QC system that allows viewing of both single and multi lane catridges for bead and cell retention and multiplet rate.
• Contractor must provide access to a bioinformatics analysis pipeline capable of processing up to 8 lanes of data and potential for multiplexed samples within those data.
