Whole genome and User Specific SNP Genotyping Service for 1000 soybean plant samples

GENERAL INFORMATION

1.0 Scope of Work: Contractor will receive 1000 lyophilized soybean plant tissue samples provided by USDA-ARS. Contractor will then extract genomic DNA for each sample and carry out all necessary steps to provide usable genotypic Single Nucleotide Polymorphism (SNP) information for each of the 1000 submitted samples. Genotypic data must have high fidelity (~≥90% call rate for ~≥90% samples). SNPs assayed must include:

1) At least 1050 SNPs covering all major haplotype blocks across the 20 chromosomes of soybean. USDA-ARS can supply sequence position information if needed or an existing method may be applicable if capable of meeting the minimum requirements listed here.

2) A set of 319 specific SNP positions from sequences provided by USDA-

ARS.

2.0 Background: Modern soybean breeding requires large numbers of genetic markers, typically in the form of Single Nucleotide Polymorphisms (SNPs). This is a genomic selection project, which requires whole genome coverage of at least 1050 SNPs covering all major haplotype blocks of the twenty chromosomes of soybean.

In addition, we have another 319 SNPs highly valuable to our studies which we need to obtain genotypic information.

CONTRACTOR REQUIREMENTS

3.0 Technical Requirements/Tasks:

Service tasks include:

1) Receive lyophilized plant tissue samples from USDA-ARS. ARS will plan to ship samples before the end of June, 2021.

2) Perform DNA isolation, DNA quality control and normalization to permit downstream genotyping.

3) Perform all steps needed to accurately call (~≥90%) genotypes for at least

1050 SNPs covering all major haplotype blocks of the 20 chromosomes of soybean, using 1000 soybean plant samples provided by ARS. USDA- ARS can provide SNP positions or alternately an existing method can be used provided it meets our minimum requirements.

4) Design a new multiplex genotyping method to call 319 user-provided SNP positions.

5) Perform all steps need to accurately call (~≥90%) genotypes for 319 user-provided SNP positions for 1000 soybean samples provided by ARS.

Quote must include all bioinformatic analyses – raw sequencing data (e.g.

FASTQ files) are not acceptable on their own. If relevant, raw sequencing data is requested (but not required) in addition to genotypic data provided in either excel tabular format or hapmap file format.

6) Data must be provided in either hapmap or excel file format electronically submitted by email to Jason.Gillman@usda.gov no later than August 31st, 2021 to permit breeding decisions. Data must be at least 90% complete on average in regard to each of the genotype x SNP combinations.

4.0 Government Furnished: USDA-ARS researcher will provide 1000 lyophilized soybean leaf tissue samples. The service provider is solely responsible for the entire service. The service provider will submit a report to end user at the end of the completion of the service.

5.0 Deliverables / Schedule: All genotypic data generated by the vendor will be submitted to the ARS by August 31, 2021 through email to Jason.Gillman@usda.gov.

6.0 Evaluation Factors:

(1) Technical requirements – Must meet all of the technical capabilities/features outlined in the of the SOW/solicitation with priority given to SOW Technical Requirements/Tasks 3-6 and Key Deliverables 1-3. Documentation that vendor can meet these requirements is required.

(2) Price – The lowest price quote that meets the technical requirements will receive the final award.

(d) Comptroller General Examination of Record. (1) The Comptroller General of the United States, or an authorized representative of the Comptroller General, shall have access to and right to examine any of the Contractor’s directly pertinent records involving transactions related to this contract.

(2) The Contractor shall make available at its offices at all reasonable times the records, materials, and other evidence for examination, audit, or reproduction, until 3 years after final payment under this contract or for any shorter period specified in FAR subpart 4.7, Contractor Records Retention, of the other clauses of this contract. If this contract is completely or partially terminated, the records relating to the work terminated shall be made available for 3 years after any resulting final termination settlement. Records relating to appeals under the disputes clause or to litigation or the settlement of claims arising under or relating to this contract shall be made available until such appeals, litigation, or claims are finally resolved.

(3) As used in this clause, records include books, documents, accounting procedures and practices, and other data, regardless of type and regardless of form. FAR 52.219-4 Notice of Price Evaluation Preference for HUBZone Small Business Concerns (Mar 2020)

(a) Definitions. See 13 CFR 126.103 for the definition of HUBZone.

(b) Evaluation preference.

(1) Offers will be evaluated by adding a factor of 10 percent to the price of all offers, except-

(i) Offers from HUBZone small business concerns that have not waived the evaluation preference; and

(ii) Otherwise successful offers from small business concerns.

(2) The factor of 10 percent shall be applied on a line item basis or to any group of items on which award may be made.

Other evaluation factors described in the solicitation shall be applied before application of the factor.

(3) When the two highest rated offerors are a HUBZone small business concern and a large business, and the evaluated offer of the HUBZone small business concern is equal to the evaluated offer of the large business after considering the price evaluation preference, award will be made to the HUBZone small business concern.

(c) Waiver of evaluation preference. A HUBZone small business concern may elect to waive the evaluation preference, in which case the factor will be added to its offer for evaluation purposes. The agreements in paragraphs (d) and (e) of this clause do not apply if the offeror has waived the evaluation preference.

(d) Limitations on subcontracting. The Contractor shall spend—

(1) For services (except construction), at least 50 percent of the cost of personnel for contract performance on its own employees or employees of other HUBZone small business concerns;

(2) For supplies (other than procurement from a nonmanufacturer of such supplies), at least 50 percent of the cost of manufacturing, excluding the cost of materials, on the concern or other HUBZone small business concerns;

(3) For general construction—

(i) At least 15 percent of the cost of contract performance to be incurred for personnel on its own employees;

(ii) At least 50 percent of the cost of the contract performance to be incurred for personnel on its own employees or on a combination of its own employees and employees of HUBZone small business concern subcontractors;

(iii) No more than 50 percent of the cost of contract performance to be incurred for personnel on concerns that are not

HUBZone small business concerns; or

(4) For construction by special trade contractors—

(i) At least 25 percent of the cost of contract performance to be incurred on its own employees;

(ii) At least 50 percent of the cost of the contract performance to be incurred for personnel on its own employees or on a combination of its own employees and employees of HUBZone small business concern subcontractors;

(iii) No more than 50 percent of the cost of contract performance to be incurred for personnel on concerns that are not

HUBZone small business concerns.

(e) A HUBZone joint venture agrees that the aggregate of the HUBZone small business concerns to the joint venture, not each concern separately, will perform the applicable percentage of work requirements.

(f) Notice. The HUBZone small business offeror acknowledges that a prospective HUBZone awardee must be a HUBZone small business concern at the time of award of this contract. The HUBZone offeror shall provide the Contracting Officer a copy of the notice required by 13 CFR 126.501 if material changes occur before contract award that could affect its HUBZone eligibility. If the apparently successful HUBZone offeror is not a HUBZone small business concern at the time of award of this contract, the Contracting Officer will proceed to award to the next otherwise successful HUBZone small business concern or other offeror.

FAR 52.219-28 Post-Award Small Business Program Rerepresentation (Nov 2020)

(a) Definitions. As used in this clause— Long-term contract means a contract of more than five years in duration, including options. However, the term does not include contracts that exceed five years in duration because the period of performance has been extended for a cumulative period not to exceed six months under the clause at 52.217-8, Option to Extend Services, or other appropriate authority.

Small business concern—

(1) Means a concern, including its affiliates, that is independently owned and operated, not dominant in the field of operation in which it is bidding on Government contracts, and qualified as a small business under the criteria in 13 CFR part 121 and the size standard in paragraph (d) of this clause. Such a concern is “not dominant in its field of operation” when it does not exercise a controlling or major influence on a national basis in a kind of business activity in which a number of business concerns are primarily engaged. In determining whether dominance exists, consideration shall be given to all appropriate factors, including volume of business, number of employees, financial resources, competitive status or position, ownership or control of materials, processes, patents, license agreements, facilities, sales territory, and nature of business activity.

(2) Affiliates, as used in this definition, means business concerns, one of whom directly or indirectly controls or has the power to control the others, or a third party or parties control or have the power to control the others. In determining whether affiliation exists, consideration is given to all appropriate factors including common ownership, common management, and contractual relationships. SBA determines affiliation based on the factors set forth at 13 CFR 121.103.

(b) If the Contractor represented that it was any of the small business concerns identified in 19.000(a)(3) prior to award of this contract, the Contractor shall rerepresent its size and socioeconomic status according to paragraph (f) of this clause or, if applicable, paragraph (h) of this clause, upon occurrence of any of the following:

(1) Within 30 days after execution of a novation agreement or within 30 days after modification of the contract to include this clause, if the novation agreement was executed prior to inclusion of this clause in the contract.

(2) Within 30 days after a merger or acquisition that does not require a novation or within 30 days after modification of the contract to include this clause, if the merger or acquisition occurred prior to inclusion of this clause in the contract.

(3) For long-term contracts-

(i) Within 60 to 120 days prior to the end of the fifth year of the contract; and

(ii) Within 60 to 120 days prior to the date specified in the contract for exercising any option thereafter.

(c) If the Contractor represented that it was any of the small business concerns identified in 19.000(a)(3) prior to award of this contract, the Contractor shall rerepresent its size and socioeconomic status according to paragraph (f) of this clause or, if applicable, paragraph (h) of this clause, when the Contracting Officer explicitly requires it for an order issued under a multiple-award contract.

(d) The Contractor shall rerepresent its size status in accordance with the size standard in effect at the time of this rerepresentation that corresponds to the North American Industry Classification System (NAICS) code(s) assigned to this contract.

(e) The small business size standard for a Contractor providing a product which it does not manufacture itself, for a contract other than a construction or service contract, is 500 employees.

(f) Except as provided in paragraph (h) of this clause, the Contractor shall make the representation(s) required by paragraph (b) and (c) of this clause by validating or updating all its representations in the Representations and Certifications section of the System for Award Management (SAM) and its other data in SAM, as necessary, to ensure that they reflect the Contractor's current status. The Contractor shall notify the contracting office in writing within the timeframes specified in paragraph (b) of this clause, or with its offer for an order (see paragraph (c) of this clause), that the data have been validated or updated, and provide the date of the validation or update.

(g) If the Contractor represented that it was other than a small business concern prior to award of this contract, the Contractor may, but is not required to, take the actions required by paragraphs (f) or (h) of this clause.

(h) If the Contractor does not have representations and certifications in SAM, or does not have a representation in SAM for the NAICS code applicable to this contract, the Contractor is required to complete the following rerepresentation and submit it to the contracting office, along with the contract number and the date on which the rerepresentation was completed:

(1) The Contractor represents that it □ is, □ is not a small business concern under NAICS Code 541380 assigned to contract number _____________.

(2) The Contractor represents that it □ is, □ is not, a small disadvantaged business concern as defined in 13 CFR 124.1002.

(3) The Contractor represents that it □ is, □ is not a women-owned small business concern.

(4) Women-owned small business (WOSB) concern eligible under the WOSB Program. The Contractor represents that—
