1.6 Identifying recombination events in tracking transmission of AR pathogens

PAGE 15:

Increasing application of whole genomic sequencing to public health has made it possible to track person-to-person transmission of antibiotic resistant organisms like never before. The principal current method for tracking such transmission events that are close in span across the ‘evolutionary time clock’ is single nucleotide polymorphism (SNP) or variant (SNV) within a core genome. However, recombination is another event that may occur quickly in evolutionary time and yet current tools to identify recombination events are underdeveloped. This sub-focus is for the development of a sophisticated algorithm for identifying and masking recombination events in WGS data that can be worked into existing pipelines for SNP analysis.

· Following on experience with a randomized control trial of fecal microbiota auto-transplantation following antibiotic exposure in nursing home residents, (1) expand the sample size and potentially vary dosage, timing, and, possibly, the minimum baseline microbiome quality and (2) enhance analytic plans, to more fully assess the potential future impact of microbiome restoration in the battle against antibiotic resistance.
