Statement of Work
Request for Unbiased Quantitative Proteomics Analysis
The USDA ARS NCCCWA requires 4D-DIA (data independent acquisition) on a LC-MS/MS platform of 36 lysosomal protein preparations isolated from rainbow trout liver, including construction of a spectral library, for deep proteomics discovery. The 36 samples are associated with one of eight treatment groups, with n = 3-6 samples per group.
Fifty micrograms of protein will be provided per sample. USDA will send samples within two weeks of award.
Requirements:
1. Sample preparation should include protein extraction, denaturation, reduction, tryptic digestion and peptide cleanup.
2. Spectral library establishment should be a pooled sample.
3. DIA data collection must be performed using a timsTOF (time of flight) mass spectrometer
(LC-MS/MS)
Deliverables:
A technical report including the experiment procedure, LC-MS/MS instrument parameters, and all of the data identified & quantified in the project. Samples should be analyzed and data provided in a manner that allows for the pairwise comparison of any two treatment groups or multiple comparison between all eight treatment groups.
The MS raw files (.d format) will be made available upon request. Data will be provided for all samples in an excel spreadsheet and emailed, or made available on a secure website, within 60 days of receipt of samples.
