Performance Based Work statement

General Information:

The Great Lakes Science Center require high throughput, short read sequencing services to generate whole genome data for coregonines in the Great Lakes. This service includes quality control analysis, sequencing, and delivery of demultiplexed sequence data from genomic DNA libraries prepared by the USGS-Great Lake Science Center.

The USGS-Great Lakes Science Center (Western Branch, Molecular Ecology Laboratory) is conducting research on native prey fishes in the cisco species complex in the Great Lakes to identify 1) genomic regions of adaptive divergence that are foundational for evaluating taxonomic relationships, 2) genomic incompatibilities that may reduce or prevent hybridization among species, and 3) loci linked to sex determination in order to create sex diagnostic markers. Short read sequencing of whole genomic DNA libraries is essential to generate the data needed for the objectives listed above.

Scope:

Whole genome sequencing libraries will be prepared from archived coregonine samples at the USGS Great Lakes Science Center. Fishes with sex identification will comprise most DNA samples used for this project, with supplementation from new collections to achieve equal numbers of males and females within each library.

In total, eight genomic DNA libraries representing the major extant forms in each lake will be prepared at the GLSC and will require sequencing with the Illumina NovaSeq 6000 platform. Data generated from sequencing runs will be mapped to a newly drafted cisco genome for downstream analysis at the Great Lakes Science Center.

4.0 TECHNICAL REQUIREMENTS

4.1: Quality control of 8 user-submitted genomic DNA libraries Up to 8 user-prepared genomic DNA libraries will be submitted to contractor.

Quality of prepared libraries will be evaluated and communicated to the technical liaison (Amanda Ackiss, USGS-Great Lakes Science Center) prior to sequencing.

4.2: 8 Lanes of sequencing on the Illumina NovaSeq 6000 platform Paired-end, 150bp-sequencing (PE150) will be conducted on an Illumina Novaseq

6000 machine. In total, approximately 4800-6400Gb of sequence data will be generated, or up to 800G of theoretical data per Lane.

6.0 DELIVERABLES

PAGE OF PAGES

At the conclusion of this service, the contractor will provide demultiplexed sequencing data for all libraries in an appropriate format (e.g., hard drive) or via a Laboratory Information Management System (LIMS). The expected turnaround time for delivery of results is 4-8 weeks after the contractor receives each library. Sequencing all eight libraries should take 12 months from the project start date (September 1, 2022).

Period of Performance: One twelve-month based period plus one one-year option period.
