About this file

This document contains a justification for a limited source/brand name acquisition according to FAR 13.106-1(b)(1). The United States Department of Agriculture Animal and Plant Health Inspection Service Wildlife Services National Wildlife Research Center requires whole genome sequencing services for feral swine from GeneSeek, A Neogen Company, as the market leader in agricultural and animal sciences genomics. With a large market share and optimized business model as a genomic data service provider, GeneSeek can provide advanced genomic analyses at substantial savings over conducting the work within USDA. The objectives require integrating many genomes at different sequencing depths, and GeneSeek has demonstrated excellent communication and customer service over a seven-year contracting history. The estimated price is $820 per sample for 30x coverage, $370 for 15x coverage, and $40 for 1x coverage, for a total of $20,000.

United States Department of Agriculture

Limited Source/Brand Name Justification

FAR 13.106-1(b)(1) – Simplified Acquisitions

Control No. (if applicable) ______________________

1. Identification of the agency and the contracting activity.

Requesting Agency:

USDA, APHIS, WS

NWRC

4101 LaPorte Avenue

Fort Collins, CO 80521

Contracting Activity:

USDA, APHIS, MRPBS, ASD

Minneapolis Procurement Branch

Butler Square, Fifth Floor

100 North 6th Street

Minneapolis, MN 55403

2. Description of supply or service required to meet the agency’s needs.

We are requesting Whole Genome Sequencing (WGS) services for feral swine. GeneSeek, a Neogen

Company, is the leader in the field of agricultural and animal sciences genomics. Their large market share and optimized business model as a genomic data service provider allows GeneSeek to provide advanced genomic analyses at a substantial savings over the cost of conducting identical analyses within

USDA (personnel time, instrument time, and reagents). Further, we have a long-standing partnership with GeneSeek in which they have become a trusted contributor/facilitator in fulfilling our management and research missions. The specific objectives of this study will require the development of a hierarchical dataset in which we will be integrating many genomes (i.e., whole genome sequences) at different sequencing depths (i.e., resolution or levels of confidence) replicated across multiple populations. The nuance in data generated needed to meet study objectives necessitates working with a service provider with excellent communication and a willingness to meet customer needs – attributes

GeneSeek has demonstrated consistently throughout our seven-year history of contracting with this firm.

3. The rationale or circumstances for limiting competition.

Our market research as it pertains to other high resolution genomic analysis (SNP genotyping) has indicated that the tremendous volume of samples processed by GeneSeek has allowed GeneSeek to reduce prices well below similar services that are offered by their competitors. Experience by the

Genetics Project sequencing the genome of another species (mouse) has demonstrated that the cost quoted by GeneSeek for Whole Genome Sequencing service is competitive given the size of the Sus scrofa genome.

We are requesting Whole Genome Sequencing (WGS) services for feral swine. Further, meeting study objectives will require hierarchical data resolutions with individual feral swine sequenced at differing sequence depths (30x, 15x, and 1x). Completed sequencing analysis should be delivered to USDA-

APHIS-WS-NWRC through a secure data transfer portal.

4. A description of the market research conducted and the results or a statement of the reason market research was not conducted.

We are unaware of other genomics firms that are sequencing Sus scrofa genomes. With additional internet searching, we have been unable to identify Sus scrofa sequencing services offered by other vendors. Recent experience within the Genetics Project of sequencing mouse genomes through a commercial service provider has demonstrated that the rates quoted by GeneSeek are competitive.

5. Estimated price, including all options, if applicable.

Estimated Purchase Price: $820 for 30x coverage, $370 for 15x coverage, $40 for 1x coverage

Total Estimated Price: $20,000
