SECTION C - Statement of Work
Project title: Microbial Transmission Network Analytical Pipeline Software
Project description: CDC’s ability to achieve real-time surveillance and advanced molecular detection of disease transmission hinges on our ability to quickly and easily integrate data from novel laboratory methods and traditional epidemiologic sources. Quick and easy characterization of transmission clusters will afford subject matter experts at CDC, as well as those with intimate knowledge of a particular outbreak, the ability to discern geospatial, demographic and behavioral risk patterns specific to an outbreak. We have developed a bioinformatics platform to infer, analyze, and visualize microbial transmission networks for bacterial and viral pathogens in each of the four divisions (DHAP, DSTDP, DTBE, DVH) in our center (NCHHSTP). The software allows joining of very large datasets, including partial or whole genomes for each pathogen with the associated epidemiological data to infer, characterize, and analyze transmission networks. This project is currently funded by the Advanced
Molecular Detection (AMD) Initiative. Leidos has a commercial of the shelf (COTS) software platform called
Collaborative Analytics and Data Sharing (CAADS) that seamlessly performs data integration, data analysis, and network visualization of extremely large datasets and fulfills the needs of our project without the need for any programming skills. We have been using CAADS for about 1.5 years and are currently in option year one of contract 200-2016-89778 issued 8/4/16 and set to expire 8/4/18. CAADS requires installation on a high performance cluster (HPC) in order to securely analyze these large datasets which we already have in place.
CAADS has provided CDC scientists with point-and-click tools to infer and interactively characterize and explore transmission networks without the need for programming expertise. Quick and easy characterization of transmission clusters will afford subject matter experts at CDC, as well as those with intimate knowledge of a particular outbreak, the ability to discern geospatial, demographic and behavioral risk patterns specific to an outbreak. This software and our bioinformatics pipeline will improve outbreak detection, but more importantly, allow for the development of community-tailored intervention strategies providing significant public health benefits at the national, state, and local levels.
CAADS has increased our analytic capacity and has been applied to HIV and other pathogens, any transmission cluster, extremely large datasets, and is accessible to subject matter experts and local health professionals, and can be purchased with our project budget. CAADS has also demonstrated compatibility with our HPC environment and stringent network requirements of the CDC and the specific requirements of our project. The system employs encryption of data while in motion and at rest to protect data privacy and ensure mission integrity and the reputation of the agency.
The system allows for scalable and parallelized ingestion of large datasets (ranging from giga- to petabytes in size) that can be ingested from raw sources (unstructured, semi-structured and structured) and existing databases.
This ingestion process does not require any programming expertise and be accessible through a point-and-click, web-based interface. During ingestion, the software provides visualizations (such as histograms and statistical summaries) of each column in the data. The software guides the user via machine learning to generate a data cleaning script that can be run in parallel on a compute cluster. Script generation and maintenance does not require programming expertise. That script is sharable in plain text to facilitate the transformation step or process for later use or sharing with other data scientists for reproduction of the transformation (both within and outside the CDC).
The software suite also includes a point-and-click workflow design component that includes, but is not limited to, the ability to (1) join and transform data via dropdowns and checkboxes (2) statistical summaries (3) predictive analytic and machine learning tools to aid decision making [these include k-means clustering, decision trees, linear dirichlet allocation (LDA), support vector machine modeling, naïve Bayes predictors, principle component analysis (PCA), linear and logistic regression, neural networks, receiver operating curves (ROC), and various other analytic methods] as well as tooltips and extensive online instructions to support users with selecting and applying these tools. The outputs of elements of the workflow contain visualizations of the results obtained during that analytical step that can be exported as images for easy communication of results. The system provides limited collaborator access to visualize the results of each analytical step without the ability to modify the workflow.
Additionally, the software suite includes a network visualization/animation component that renders networks-based on static network data, but also builds, visualizes, and analyzes novel network representations of that data suing a method analysis called data discovery link-analysis. The network visualization component is fully customizable with respect to the raw data and aggregate functions applied to the raw data to allow for simple re-characterization of a transmission network to investigate new hypotheses in real-time. It includes the ability to dynamically model data based on graphical user interface interaction. It also includes an automatic recognition of data types, such as with dates and/or times, to generate time-series visualizations and animations. The network visualization component also includes the functionality to save the analytics and visualizations as a template for sharing with other data analysts to reuse without having to repeat the same workflow and analytics. The software also supports the integration of GIS tools and data into data visualization component. This integration must leverage the extensive investment and experience the agencies has in the ESRI suite. The software also provides instant visuals in the form of data-integrated dashboards and can support hundreds to thousands of concurrent users with sub-second response times.
This is not a new purchase but rather a renewal of the existing CAADS licenses for another year for the period
8/4/18 to 8/4/19. CAADS was initially acquired on 8/4/16 with contract 200-2016-89778 and had received all necessary IT purchase approvals, including 508 compliance, an IT security determination and authorization to operate (ATO) approval, Privacy Act and Paper Reduction Act clearances, and a Human Subjects clearance.

In order to facilitate the Government's determination whether proposed EIT supplies meet applicable
Section 508 accessibility standards, offerors must submit an HHS Section 508 Product Assessment
Template, in accordance with its completion instructions. The purpose of the template is to assist HHS acquisition and program officials in determining whether proposed EIT supplies conform to applicable
Section 508 accessibility standards. The template allows offerors or developers to self-evaluate their supplies and documentation detail - whether they conform to a specific Section 508 accessibility standard, and any underway remediation efforts addressing conformance issues. Instructions for preparing the HHS Section 508 Evaluation Template are available under Section 508 policy on the
HHS Web site http://hhs.gov/web/508.
In order to facilitate the Government's determination whether proposed EIT services meet applicable
Section 508 accessibility standards, offerors must provide enough information to assist the Government in determining that the EIT services conform to Section 508 accessibility standards, including any underway remediation efforts addressing conformance issues.
(d) Respondents to this solicitation must identify any exception to Section 508 requirements. If a offeror claims its supplies or services meet applicable Section 508 accessibility standards, and it is later determined by the Government, i.e., after award of a contract or order, that supplies or services delivered do not conform to the described accessibility standards, remediation of the supplies or services to the level of conformance specified in the contract will be the responsibility of the Contractor at its expense.

(a) Personal services shall not be performed under this contract. Although the Government may provide sporadic or occasional instructions within the scope of the contract, the Contractor is responsible for control and supervision of its employees. If the Contractor (including its employees) believes any
Government action or communication has been given that would create a personal services relationship between the Government and any Contractor employee, the Contractor shall promptly notify the
Contracting Officer of this communication or action.
(b) The contractor shall comply with, and ensure their employees and subcontractors comply with, CDC
Policy titled “Identification of Contractors' Employees and Safeguarding Government Information.” No
Contractor employee shall hold him or herself out to be a Government employee, agent, or representative. No Contractor employee shall state orally or in writing at any time that he or she is acting on behalf of the Government. In all communications with third parties in connection with this contract, Contractor employees shall identify themselves as Contractor employees and specify the name of the company for which they work. . The contractor is limited to performing the services identified in the contract statement of work and shall not interpret any communication with anyone as a permissible change in contract scope or as authorization to perform work not described in the contract. All contract changes will be incorporated by a modification signed by the Contracting Officer.
(c) The Contractor shall ensure that all of its employees and subcontractor employees working on this contract are informed of the substance of this clause. The Contractor agrees that this is a non-personal services contract; and that for all the purposes of the contract, the Contractor is not, nor shall it hold itself out to be an agent or partner of, or joint venture with, the Government. The Contractor shall notify its employees that they shall neither supervise nor accept supervision from Government employees. The substance of this clause shall be included in all subcontracts at any tier.
(d) Nothing in this clause shall limit the Government's rights in any way under any other provision of the contract, including those related to the Government's right to inspect and accept or reject the services performed under this contract.

(a) The Government will award a contract resulting from this solicitation to the responsible offeror whose offer conforming to the solicitation will be most advantageous to the Government, price and other factors considered.
The award will be made on the basis of the lowest evaluated price technically acceptable (LPTA) offer.
Minimum Qualification for Technical Acceptability:
The contractor must have:
1) The ability to renew CAADS software license already purchased and functioning for CDC.
2) Ability to provide warranted software support services for software from time of award until contract completion.
(b) Options. The Government will evaluate offers for award purposes by adding the total price for all options to the total price for the basic requirement. The Government may determine that an offer is unacceptable if the option prices are significantly unbalanced. Evaluation of options shall not obligate the Government to exercise the option(s).
(c) A written notice of award or acceptance of an offer, mailed or otherwise furnished to the successful offeror within the time for acceptance specified in the offer, shall result in a binding contract without further action by either party. Before the offer’s specified expiration time, the
Government may accept an offer (or part of an offer), whether or not there are negotiations after its receipt, unless a written notice of withdrawal is received before award.

(a) The Government may extend the term of this contract by written notice to the Contractor within
____15 days_; provided that the Government gives the Contractor a preliminary written notice of its intent to extend at least 30 days before the contract expires. The preliminary notice does not commit the
Government to an extension.
(b) If the Government exercises this option, the extended contract shall be considered to include this option clause.
(c) The total duration of this contract, including the exercise of any options under this clause, shall not exceed 60 months years.
