STATEMENT OF WORK
NOAA/National Marine Fisheries Service (NMFS) Southeast Fisheries Science Center –
Panama City Lab DNA Barcoding: Training to process samples in-house, analysis and interpretation of 600 tissue samples.
NF-FN7110-22-01900
I. Background/Overview:
The National Oceanic and Atmospheric Administration (NOAA) National Marine Fisheries Laboratory in Panama City, FL was recently awarded funding for the project “DNA barcoding of fish species from the Gulf of Mexico and U.S. Caribbean to build capacity and reference databases”. This funding is specifically for a project that seeks to develop methods, execution of sample processing, and analysis of teleost tissue samples. The main goal of this funding is for the project PI’s to develop the necessary skills (building capacity) at the NOAA NMFS Panama City Laboratory, to prep samples in-house for sequencing of the 12S gene to build capacity within online databases. This project specifically seeks to, (1) DNA barcode previously collected fish samples from the Gulf of Mexico and U.S. Caribbean to continue to build a reference database of fishes within GENBANK, and (2) investigate the genetic population structure of queen snapper, hogfish, and yellowtail snapper to help inform management and conservation of these species.
The proposed project provides support for several themes and objectives within the Ecosystem- Based Fishery Management (EBFM) Road Maps, specifically 22.2.a Conduct science to understand ecosystems (Guiding Principle 2a) by which the DNA barcoding and population genetics studies proposed in this project will support trophic dynamics and population dynamics research by providing an accurate means for identifying fish species, and examining the potential connectivity between populations and regions. Additionally, this project supports the theme and recommendation of Innovative Science for Improving Stock Assessments within the Stock Assessment Improvement Plan (SAIP). Through this theme, DNA barcoding will build capacity and add a significant amount of information to genetic databases, necessary for the analysis of environmental DNA (eDNA), an up-and-coming advanced technology used to document the presence and potential abundance of a species in a given system.
Identification of fish species remains challenging when using field identification or morphological characters. Specifically, fish display great diversity of morphometrics, with some species having similar external characteristics, and many fish also go through ontogenetic metamorphism, which includes a change in morphology (Bingpeng et al., 2018). Additionally, adaptation also leads to changes in morphological characters. Correct identification of fish species is necessary for biological and ecological investigations. DNA barcoding, where a short fragment of nucleic acid is used for species identification, is a tool that can be used in fast and accurate species identification, as well as used to inventory genetic diversity within a species (Hebert et al., 2003). DNA barcodes are recorded in public databases, increasing the ability of future identification and providing a more objective analysis. DNA barcoding can help accurately distinguish species, identify individuals at different developmental stages, and allow for discovery of cryptic species (species that are morphologically similar, but genetically distinct) (Kress and Erickson, 2008).
PAGE 7 OF 36 1333MF22QNFFN0025
Tissue samples have been collected from various species and appropriately preserved throughout the years in the Gulf of Mexico and U.S. Caribbean, but projects have lacked the funds and internal knowledge to fully execute DNA barcoding and population genetics analyses. Employing the use of genetic identification of bony fish species in the Gulf of Mexico and U.S. Caribbean serves as compliment to ongoing studies in both regions, and allows for more accurate collection and analysis of data, ultimately leading to a transformation of ecology from a species- based approach, to a gene-based and ecosystem based approach.
Such data will allow previous and future data to be assessed in novel and complex ways. In data-poor regions such as the U.S. Caribbean, tissue samples can be utilized to ensure the correct species identifications, provide new information regarding the biodiversity and taxonomic richness of deep-water habitats around Puerto Rico, and to identify unknown specimens. Additionally, this work will add to the reference database for the Gulf of Mexico and U.S. Caribbean, where many studies rely on an accurate and complete database, but that is still lacking. Enhanced genetic databases will support advanced sampling techniques such as eDNA sampling.
