About this file

This document is a Statement of Work (SOW) for a federal contract opportunity to provide 30X coverage whole genome sequencing of 96 DNA samples of rainbow trout. The U.S. Department of Agriculture (USDA) Agricultural Research Service (ARS) National Center for Cool and Cold Water Aquaculture (NCCCWA) requires these sequencing services.

The contractor shall provide all necessary services, supplies, equipment, and facilities to sequence the 96 DNA samples, with a minimum of 2,000 ng of DNA provided per sample. The sequencing must be performed using Illumina technology with 2x150 nucleotide paired-end reads, achieving a minimum of 72 Gbases output per sample. The contractor must have quality control procedures in place and provide the sequencing data and a final project report within 30 days of receiving the DNA samples. The contract will be awarded on a Firm Fixed-Price, Lowest Price Technically Acceptable basis. Quotes are due by July 22, 2024 at 2:00 PM EST and must include a technical capability statement, fixed price quote, and SAM Unique Entity ID.

Whole Genome Sequencing of 96 Rainbow Trout Samples

Statement of Work: The USDA ARS NCCCWA requires 30X coverage of whole genome sequencing of 96 DNA samples of rainbow trout (Genome size ~2.4Gb).

Contractor shall provide all services, supplies, equipment and facilities necessary to provide sequencing of 96 genomic DNA samples in accordance with the required performance elements and benchmarks.

Schedule of Line Items:

Line Item 01 96 Samples

All 96 DNA samples will be provided within 60 days after the contract is awarded.

Required performance elements and benchmarks:

1. Amount of DNA provided by the government per sample will be a minimum of 2,000 ng of rainbow trout genomic DNA. DNA sample quantification and QC will include Qubit and Nano Drop;

2. Quality check of DNA samples by vendor using Qubit or similar instruments;

3. Standard Illumina shotgun genomic DNA PCR-free library preparation performed by the vendor (Mean insert size shall be about 500bp);

4. Platform and configuration: Illumina technology, PE 150 cycles;

5. Read Length: 2 x 150 nucleotides (paired-end);

6. Data Output: A minimum of 72 Gbases output DNA sequence per sample from

480M paired-end reads (240M reads in each direction). For each read, greater than 85% of bases shall have QC≥30. The output data files are in standard fastq format;

7. Vendor must have in place a series of quality control (QC) steps during libraries preparation and genomic DNA sequencing.

Deliverables:

Completion and return of all deliverables are required within 30 days from receipt of all 96 DNA samples. The order number shall be included on all documentation and shipments.

Includes the DNA sequencing data for all samples, and a Final Project Report describing library preparation, QC procedures and sequencing methods. All data must be provided via secure portal download OR in external hard drives to:

USDA-ARS-NCCCWA

11861 Leetown Road Kearneysville, WV 25430

Completion and return of all deliverables is required within 30 days from receipt of all 96 DNA samples. The order number shall be included on all documentation and shipments.
